Belgian scientist Bertram Hammonds, along with Gomez, who survived being injured in the first film, arrives in the Lost World to drill for crude oil. He and his men begin capturing the natives for slave labor, throwing Chief Palala off the top of the plateau. He survives and is rescued by Malu and taken to a nearby village. Word reaches Edward Malone and Jenny Nielson in England, who remind Professors Challenger and Summerlee of the promise they made to Palala: that they would return to the Lost World should they be needed.

Set in 1912, the film opens on Edward Malone, a junior reporter looking for an adventurous assignment. In 1999, 45 years after Godzilla's first attack, Lieutenant Akane Yashiro, a mazer-cannon technician, is unable to kill a new member of Godzilla's species during her first fight. She is made a scapegoat for the military's losses during the battle and transferred to a desk job. During the battle, it was discovered that Godzilla is immune to mazer fire, rendering all of the Japanese military useless against it should it return. Scientists, including single father Tokumitsu Yuhara, are gathered to build a bio-mechanical robot from the original Godzilla's skeleton. Four years later, the cyborg Mechagodzilla, named Kiryu, is finished and inducted into the Japan Self-Defense Forces along with its human pilots as the Kiryu Squadron. Akane becomes the main pilot for Kiryu. However, memories of Akane's actions during the original fight still linger, and one of her squadron mates, Second Lieutenant Susumu Hayama holds her responsible for the death of his brother.

Akoba (Robert Brown) leads a hunting party into the hills to search for prey. One member of the tribe traps a warthog in a pit, and then Akoba's son Tumak (John Richardson) kills it. The tribe brings it home for dinner and Tumak is later banished to the harsh desert because of a fight over a piece of meat with Akoba. After surviving many dangers such as a giant iguana, ape men, Apatosaurus and a giant spider, he collapses on a remote beach, where he is spotted by "Loana the Fair One" (Raquel Welch) and her fellow fisherwomen of the Shell tribe. They are about to help him when an Archelon (which is three times the size of the actual prehistoric Archelon) makes its way to the beach. Men of the Shell tribe arrive and drive it back into the sea. Tumak is taken to their village, where Loana tends to him. Scenes follow emphasising that the Shell tribe is more advanced and more civilized than the Rock tribe. They have cave paintings, music, delicate jewellery made from shells, agriculture, and rudimentary language – all things Tumak seems to have never before encountered.

After Yata (Toru Ibuki) is lost at sea, his brother Ryota (Toru Watanabe) steals a yacht with his two friends and a bank robber, the crew runs afoul of the giant lobster Ebirah, and washes up on the shore of an island, where a terrorist organization manufactures heavy water for their purposes, as well as a chemical that keeps Ebirah at bay. The organization, known as the Red Bamboo, has enslaved natives from Infant Island to help them, but the natives hope to awaken Mothra (now a full-grown moth metamorphosed from the larva that appeared in Ghidorah, the Three-Headed Monster) to rescue them.

News reporter Ichiro Sakai and photographer Junko Nakanishi take pictures of a wreckage caused by a typhoon. They uncover a strange, bluish-gray object in the debris, not knowing its significance. Later that day, a giant egg is discovered on the shore. The local villagers salvage it, and an entrepreneur of Happy Enterprises named Kumayama buys the egg from the local villagers. Instead of letting scientists study the egg, Kumayama wants to make it into a large tourist attraction. Later, Sakai and Nakanishi are informed that the strange object they found is extremely radioactive. (It is later hinted that this is a skin particle from Godzilla.

Police Detective Shindo (Yosuke Natsuki) is assigned to guard Princess Selina Salno of Selgina (Akiko Wakabayashi) during the Princess' visit to Japan, due to a suspected assassination plot. Although Shindo is smitten with Selina's photograph, her plane never makes it to Japan, as it is destroyed by a bomb en route. Mr. Tako, head of Pacific Pharmaceuticals, is frustrated with the television shows his company is sponsoring and wants something to boost his ratings. When a doctor tells Tako about a giant monster he discovered on the small Faro Island, Tako believes that it would be a brilliant idea to use the monster to gain publicity. Tako immediately sends two men, Sakurai and Kinsaburo, to find and bring back the monster. Meanwhile, the American submarine Seahawk gets caught in an iceberg. The iceberg collapses, unleashing Godzilla (who, in the Japanese version, had been trapped within since 1955), who then destroys the submarine and a nearby military base.

Professor Challenger (Claude Rains), a famed biologist and anthropologist, reports to the London Zoological Society that he has discovered living specimens of supposedly extinct animals, including dinosaurs, on an expedition to the Amazon Basin. When his colleagues dismiss his claims, he challenges the Society to mount another expedition to verify his story. Challenger and his companions travel to an isolated plateau, where they encounter prehistoric creatures and other hazards, and discover the legacy of a previous explorer that reveals the hidden past of one of their team. During a volcanic eruption, they escape from the plateau carrying the egg of a Tyrannosaurus rex. The egg hatches when it is dropped by accident, and Professor Challenger decides to take the infant dinosaur back to London with them.
