SpongeBob and Patrick find a piece of an amulet to the lost city of Atlantis, but have no idea what it is. They take it to the Bikini Bottom Museum to see if the staff there know what it is. Patrick and SpongeBob run into Squidward who thinks SpongeBob and Patrick stole the missing half of the amulet. He soon matches it to the displayed other half of the amulet and tells them it was the key to Atlantis. After hearing the story of Atlantis, the only thing SpongeBob and Patrick want to see is the "World's Oldest Bubble." So off goes the Bikini Bottom crew — SpongeBob, Patrick, Squidward, along with Mr. Krabs Sandy and even Plankton are on an adventure to Atlantis.

Ariel and Eric celebrate the birth of their newborn daughter Melody on a ship at sea. Ariel's father King Triton presents Melody with a magic locket. Chanticleer is a rooster, whose job is to wake the sun up every morning, but the Grand Duke of Owls, who hates sunshine sabotages him to make it look like the sun comes up on its own without Chanticleer's crow. Detested by the farm animals, he leaves the farm to look for work in the city. Afterward, perpetual darkness and rainfall threaten the farm with flooding. Turning out to be a story read to a young human boy named Edmond, it seems that the flooding has found his family and when his mother goes to help them stop it, he calls out to Chanticleer and is heard by the Grand Duke himself who takes a dislike to Edmond's attempts to foil his plans. He turns him into a kitten to devour him, but he is saved at the last second by Pattou, a bloodhound from Chanticleer's farm. He is accompanied by Snipes, a claustrophobic magpie, and Peepers, an intellectual field mouse, as well as several animals from the farm hoping to find Chanticleer and apologize to him for their behavior. Edmond accompanies Pattou, Snipes and Peepers to the city while the rest of the animals remain at Edmond's house. En route, they are attacked by Hunch; the Duke's diminutive nephew, assigned by him to stop Edmond and the others from finding Chanticleer. They narrowly escape and enter the city.

Blue macaws Blu and Jewel, and their three children, are living happily in the city until Jewel realises that her children are becoming more like humans. Meanwhile, Blu's former owner, Linda Gunderson and her ornithologist husband, Tulio are on an expedition in the Amazon and eventually discover a quick-flying spix's macaw that loses one of its feathers. When word gets out about this through television, Jewel believes that they should go to the Amazon to help find the blue macaws. While the kids are ecstatic, Blu is uncertain, but is pressured into going along. Rafael, Nico and Pedro decide to come along. Luiz attempts to follow, but fails. Blu brings a fanny pack full of supplies, one of which he uses mostly is a GPS, much to Jewel's displeasure.

In Paris in 1910, mother cat Duchess and her three kittens, Marie, Berlioz, and Toulouse, live with retired opera diva Madame Adelaide Bonfamille, and her English butler, Edgar. While preparing her will with lawyer Georges Hautecourt, Madame declares her fortune to be left to her cats until their deaths, and thereafter to Edgar. Edgar hears this through a speaking tube, and plots to eliminate the cats. Therefore, he sedates the cats by sleeping pills in their food, and enters the countryside to abandon them. There, he is ambushed by two hounds, named Napoleon and Lafayette, and the cats are stranded in the countryside, while Madame Adelaide, Roquefort the mouse, and Frou-Frou the horse discover their absence. In the morning, Duchess meets an alley cat named Thomas O'Malley, who offers to guide her and the kittens to Paris. The group briefly hitchhike in a milk cart before being chased off by the driver. Later, while crossing a railroad trestle, the cats narrowly avoid an oncoming train, but Marie falls into a river and is saved by O'Malley; himself rescued by two English geese, Amelia and Abigail Gabble, who accompany the cats to Paris. Edgar returns to the country to retrieve his possessions from Napoleon and Lafayette, as the only evidence that could incriminate him.

In Equestria, the newly crowned Princess Twilight Sparkle visits the Crystal Empire with her Ponyville friends for a royal summit with princesses Celestia, Luna, and Cadance. That night, Twilight's crown and Element of Magic is stolen by the unicorn Sunset Shimmer, a former student of Celestia. After a chase through the castle, Sunset drops the crown through a magic mirror and follows after it. The princesses inform the ponies that the mirror leads to a different world, and they task Twilight with retrieving her crown on the other side before the portal closes again for thirty moons, or else the Elements of Harmony borne by her friends will no longer protect Equestria. Despite Celestia's insistence that Twilight must travel alone, Twilight's dragon assistant Spike anxiously jumps in after her as she enters the mirror.
