Jimmy Roberts (Dominic Janes) is a 12-year-old boy who can't seem to say "no" to anybody, and as a result, ends up getting taken advantage of on a regular basis, even by his best friend Craig (Micah Karns). This problem continues during his class trip to Gollyworld, where he misses out on many of the rides because Craig tells the popular kids that Jimmy will hold their items for them. The popular kids then, on Craig's suggestion, tell Jimmy to go try to find Milt Appleday's frozen brain, which supposedly is hidden somewhere in Tux's Arctic Adventure. As usual, Jimmy unwillingly gives in, and once there, bumps into Milt's middle-age clumsy son Sonny (Matt Knudsen), who is attempting to retrieve the brain from underneath the ice. After being spotted by Sonny, Jimmy quickly flees and during his escape, accidentally runs onto the path of an oncoming train and is sent to the hospital, where Milt's brain (which one of the doctors keeps in his lunch cooler) is transplanted into his head. He makes it out of the operation just fine with his personality intact (explained by the doctors salvaging his "personality gland") but, he can now see all of Appleday's characters in real life, while no one else can.

Unlucky Bernie Lootz (William H. Macy) has little positive going for him: he lives in a dreary place-a studio apartment in a rundown motel staged near the Las Vegas Strip; he can't recall the last time he had physical contact with a woman; he's indebted to the Shangri-La casino boss Shelly Kaplow (Alec Baldwin), who years earlier cured him of a gambling habit by breaking his kneecap. Kaplow had also paid Lootz' casino debts, and Bernie has been working off that large debt to Shelly for several years and the debt is nearly paid off. Lootz is weary of the casino business, and tells Kaplow he is leaving Las Vegas soon. His future success as a luck "cooler" is changed when cocktail waitress Natalie Belisario (Maria Bello) seemingly takes an interest in him, and his luck — and that of those around him — takes a turn for the better. What Bernie doesn't know yet is that Shelly has paid Natalie to seduce him into staying and working at the Shangri-La. What Shelly doesn't know is that Natalie actually has fallen in love with Bernie, and vice versa. Additional complications arise when Shelly, a relative old-timer who resents the Disneyfication of Vegas, resists the efforts of new Shangri-La owner advisers, including Ivy League graduate and condescending upstart Larry Sokolov (Ron Livingston), to update the casino hotel property and bring it into the 21st century.

Frank Drebin (Leslie Nielsen) has retired from Police Squad and lives a basically happy life with his wife, Jane Spencer-Drebin (Priscilla Presley). It remains "basically happy" because police work has been Frank's meaning of life, and he feels unhappy about not being able to legally take on criminals anymore. Additionally, Jane tries to push him into siring a child, but Frank does not have the courage to go through this yet. It comes as a blessing to him when his old friends Ed Hocken (George Kennedy) and Nordberg (O.J. Simpson) come by and ask for his help in an investigation. The Police Squad has caught wind that a well-known bomber named Rocco Dillon (Fred Ward), who is currently incarcerated, has been hired by a terrorist (Papshmir, known from the first movie) to conduct a major terrorist act against the United States. An important contact, Tanya Peters (Anna Nicole Smith), Rocco's girlfriend, proves to be a dead end, so Drebin is asked to join Dillon undercover in prison, befriend him, and then leak details of the plan to his colleagues. However, the first part of the mission – by pure accident – proves to be extremely taxing; Jane becomes frustrated both at Frank's sudden unwillingness to engage in his marital duties and the suspicion that he is doing police work again, and storms out of the house.

Chanticleer is a rooster, whose job is to wake the sun up every morning, but the Grand Duke of Owls, who hates sunshine sabotages him to make it look like the sun comes up on its own without Chanticleer's crow. Detested by the farm animals, he leaves the farm to look for work in the city. Afterward, perpetual darkness and rainfall threaten the farm with flooding. Turning out to be a story read to a young human boy named Edmond, it seems that the flooding has found his family and when his mother goes to help them stop it, he calls out to Chanticleer and is heard by the Grand Duke himself who takes a dislike to Edmond's attempts to foil his plans. He turns him into a kitten to devour him, but he is saved at the last second by Pattou, a bloodhound from Chanticleer's farm. He is accompanied by Snipes, a claustrophobic magpie, and Peepers, an intellectual field mouse, as well as several animals from the farm hoping to find Chanticleer and apologize to him for their behavior. Edmond accompanies Pattou, Snipes and Peepers to the city while the rest of the animals remain at Edmond's house. En route, they are attacked by Hunch; the Duke's diminutive nephew, assigned by him to stop Edmond and the others from finding Chanticleer. They narrowly escape and enter the city.

Mark Hunter (Slater), a high school student in a sleepy suburb of Phoenix, Arizona, starts an FM pirate radio station that broadcasts from the basement of his parents' house. Mark is a loner, an outsider, whose only outlet for his teenage angst and aggression is his unauthorized radio station. His pirate station's theme song is "Everybody Knows" by Leonard Cohen and there are glimpses of cassettes by such alternative musicians as The Jesus and Mary Chain, Camper Van Beethoven, Primal Scream, Soundgarden, Ice-T, Bad Brains, Concrete Blonde, Henry Rollins, and The Pixies. By day, Mark is seen as a loner, hardly talking to anyone around him; by night, he expresses his outsider views about what is wrong with American society. When he speaks his mind about what is going on at his school and in the community, more and more of his fellow students tune in to hear his show.
