After witnessing gangster Eddie Kim brutally beat U.S. Prosecutor Daniel Hayes to death in Hawaii, Sean Jones is escorted by FBI agents Neville Flynn and John Sanders on a Boeing 747-400 to testify in a trial in Los Angeles. Despite increased security for the flight, Kim arranges for a time-release crate full of venomous snakes to be placed in the cargo hold in an attempt to bring down the plane before it reaches Los Angeles International Airport (LAX). To ensure the snakes attack the passengers without being provoked, he has one of his henchmen disguised as an airport ground employee spray the passengers' leis with a special pheromone which makes the snakes highly aggressive. The crate opens midway through the flight and the snakes make their way through the cabin. A couple having sex in the bathroom, and a man using the bathroom are the first killed. The plane's captain, Sam McKeon, investigates and fixes an electrical short, but is killed by the viper that caused it. A team of researchers funded by a Manhattan pharmaceutical firm – Jack Byron, Gordon Mitchell, Sam Rogers, Gail Stern, Cole Burris, and Ben Douglas – leave for a jungle in Borneo to search for a "blood orchid", a flower they believe can be used as a type of fountain of youth. Though their guide Bill Johnson has misgivings about which path to take, Jack bribes him to take an unsafe path. The team goes over a waterfall and has to wade through the river. A giant anaconda emerges from the water and swallows Ben whole, but the rest of the team escapes the river. Bill assures them that it was the largest snake he has ever seen and that it should take weeks for it to grow hungry again; however, most of the team demands that the expedition be called off. The Helios 7 space probe is sent on a mission to study the planet Jupiter. While on its outward journey to the gas giant, the probe is overtaken by the Space Amoeba, an amorphous parasitic extraterrestrial. The probe returns to Earth and crashes into the South Pacific, where the Amoeba leaves the device and inhabits the body of a cuttlefish, causing it to mutate into what is called "Gezora." Fifteen-year-old Patrick (Kevin Zegers) has spent many summer holidays with his parents at their cottage on a small island off the coast of South Carolina. In recent years, a major oil company developed on the island, polluting the local environment and damaging tourism. At the beginning of the film, a crate of large reptilian looking eggs is accidentally shipped to the island and discarded on the roadside by a driver. Twenty years later, the Connally family arrive at the island to return to their summer vacation home. Later during their stay, Patrick ventures out into the long-grass with his dog, Buster, and encounter a strange baby lizard. In an attempt to catch the lizard, Patrick stays out later than usual concerning Mr. and Mrs. Connally, who go out looking for him. Patrick decides to head home after hearing his parents calling out to him and is attacked by an unseen creature. Barely escaping, he is traumatized when he witnesses his parents, along with Buster, eaten alive by the still unseen creature(s). Patrick survives and is found in a state of shock.

The movie revolves around the exploits of Captain Nolan (Harris), an Irish Canadian who catches marine animals to pay off the mortgage of his boat, and return to Ireland. Nolan's crew is looking for a great white shark for a local aquarium, but a scientist named Ken (Carradine) is being targeted by the shark. An orca comes and kills the shark, saving Ken. This switches Nolan's target to the orca. While Nolan is on the journey with his crew, he tries to capture what he believes to be a bull orca, but mistakenly harpoons a pregnant female. Nolan and his crew get the orca on board, where she subsequently miscarries. In Romania, a female anaconda and a male anaconda captured, are being held in a genetic research facility, Wexel Hall for experimentation. The research project is led by Dr. Amanda Hayes (Crystal Allen) and funded by J.D. Murdoch (John Rhys-Davies), a well-known industrialist. While visiting the facility, Murdoch agitates the male anaconda with a large flashlight, and has it gassed to calm it down. However, as Murdoch, his assistant Pinkus (Ryan McCluskey) and a scientist leave, the anaconda breaks through his enclosure's wall. As it escapes, it kills many of the people working in the lab, though Cupboard escapes the destruction. In looking through the facility, Amanda and another researcher realize that the second (Queen) anaconda has also escaped. Murdoch calls in a team of animal hunters, led by Hammett (David Hasselhoff), to capture both snakes. Amanda and Pinkus go with them. At a small farm in the middle of the woods, the owner is eaten alive by one of the snakes.
