With his wife uninterested in fishing, Dr. Paul Martin goes on a holiday on the Cornwall coast alone. There he snags Miranda, a mermaid, and is pulled into the water. A brilliant and driven scientist, Jake Terrell, and his young and beautiful wife, Maggie, train dolphins to communicate with humans. This is done by teaching the dolphins to speak English in dolphin-like voices. Two of his dolphins, Alpha ("Fa") and Beta ("Bea"), are stolen by officials of the shadowy Franklin Foundation headed by Harold DeMilo (Fritz Weaver), the supportive backer of the Terrells' research. After the dolphins are kidnapped, an investigation by an undercover government agent for hire, Curtis Mahoney (Paul Sorvino), reveals that the Institute is planning to further train the dolphins to carry out a political assassination by having them place a magnetic limpet mine on the hull of the yacht of the President of the United States.

An aircraft carrying young military school cadets returning home crash lands into the sea near a remote, uninhabited, jungle island in the Pacific Ocean. Among the survivors is the pilot, Captain Benson (Michael Greene), who is seriously injured and delirious. Meanwhile, on the beach, an overweight cadet, whose real name is never revealed, nicknamed “Piggy” (Danuel Pipoly), finds a conch seashell and takes it to the grouped cadets, who adopt it to signal the right to speak and be heard by the group. The senior cadet, and one of the elder boys, Cadet Colonel Ralph (Balthazar Getty), organizes a meeting to discuss surviving their predicament. Ralph and Jack (Chris Furrh) emerge dominant, with Ralph's seniority in rank making him the one in charge. They start a fire using Piggy's glasses to try and alert any passing craft. Tensions begin to grow between Ralph and Jack.

Continuing after the end of the previous film, Interpol agents, led by Inspector Kusaka, search for the wreck of Mechagodzilla at the bottom of the Okinawan Sea. Heather (Peta Wilson) is the head-lifeguard on a Malibu beach, alongside her ex-boyfriend Chavez (Warren Christie), Doug (Remi Broadway) and Barb (Sonya Salomaa). A warning of a tsunami arises and Chavez returns to the beach, saving Heather who had been knocked into the water by a shark after being sent to investigate some people causing trouble in the water. Doug and Barb evacuate the beach, and take shelter in the lifeguard hut with Heather, Chavez, Jenny and Bryan.

After a volcanic eruption on Daikoku Island, the Yahata-Maru Japanese fishing vessel is caught in strong currents off its shores. As the boat drifts into shore, the island begins to erupt, and a giant monster lifts itself out of the volcano. A few days later, reporter Goro Maki is sailing in the area and finds the vessel intact but deserted. As he explores the vessel, he finds all the crew dead except for one young man called Hiroshi Okamura, who has been badly wounded. Suddenly a giant Shockirus sea louse attacks him but he is saved by Maki who kills it with a cleaver.

News reporter Ichiro Sakai and photographer Junko Nakanishi take pictures of a wreckage caused by a typhoon. They uncover a strange, bluish-gray object in the debris, not knowing its significance. Later that day, a giant egg is discovered on the shore. The local villagers salvage it, and an entrepreneur of Happy Enterprises named Kumayama buys the egg from the local villagers. Instead of letting scientists study the egg, Kumayama wants to make it into a large tourist attraction. Later, Sakai and Nakanishi are informed that the strange object they found is extremely radioactive. (It is later hinted that this is a skin particle from Godzilla.

The film takes place in Perth, and begins ten minutes after a meteor has collided with earth in the North Atlantic, leaving approximately twelve hours until the subsequent global firestorm reaches Western Australia. James and his lover, Zoe, are having sex for the last time at her beach house, where she reveals that she's pregnant with James' child. Not wanting to feel his inevitable death, James disregards Zoe's news and leaves for "the party to end all parties". After having his car stolen, he comes across two men who have kidnapped a young girl and are planning to rape her. James kills them, and rescues the girl. The girl, named Rose, explains that she was separated from her father in Malaga en route to her aunt's house in Roleystone. Not wanting to waste petrol, James instead plans to leave her with his sister and her children. But upon arriving, he finds his sister and her husband dead in the shower, and three crosses marking what appears to be his nieces' graves, in what is an apparent murder suicide.
