A freak cyclone hits Los Angeles causing man-eating sharks to be scooped up in water spouts and flood the city with shark-infested seawater. Bar-owner and surfer Fin sets out with his friends, Baz, Nova, and George, to rescue his estranged wife, April, and their teenage daughter, Claudia, after the bar and boardwalk is destroyed in flooding. While heading to April's home, the group stops in a freeway to save people as flooding causes sharks to attack. George is killed and the group learns of a tornado warning. They arrive at April's house just before the first floor is flooded and shark-infested. Collin, April's boyfriend, is eaten by sharks, but the rest of the group escape unharmed.

A ship carrying plutonium collides with a floating atoll off the eastern coast of the Philippines, one of many incidents occurring throughout the area. As the anomalous formation approaches Japan, a team of scientists led by Naoya Kusanagi (Akira Onodera) discover orihalcum amulets and a stone slab covered in Etrurian runes on the atoll. During the investigation, the atoll suddenly quakes, destroying the slab and throwing the scientists into the ocean. One member of the team, Marine Officer Yoshinari Yonemori (Tsuyoshi Ihara), sees the eye and tusk of a giant turtle.

Following the events of the first film, Ning (Leslie Cheung) parts ways with the monk Yin (Wu Ma) and returns to his home village, which has since fallen on desperate times. Fleeing from cannibals, Ning winds up being imprisoned. Sharing a cell with Elder Chu, a renowned scholar, Ning spends apparent months languishing in prison. In 1996, after the death of SpaceGodzilla, Miki Saegusa travels to Birth Island to check on Godzilla and its adopted child, but finds the entire island destroyed. Godzilla appears in Hong Kong, covered in glowing lava-like rashes. It goes on a rampage, causing major collateral damage and killing thousands of civilians. A group of representatives from the Japan Self Defense Forces (JSDF) hires college student Kenichi Yamane, the grandson of Dr. Kyohei Yamane, to work at the center in an attempt to unravel the mystery of Godzilla's condition. Yamane suspects that Godzilla's heart, which acts as a nuclear reactor, is going through a nuclear meltdown. He theorizes that, when Godzilla's temperature reaches 1,200 degrees Celsius, it will explode with a force approximately "1,000 times greater than all nuclear weapons put together, a burst of power unseen since time began.

Concert pianist Paul Orlac (Conrad Veidt) loses his hands in a horrible railway accident. His wife Yvonne (Alexandra Sorina) pleads with a surgeon to try and save Orlac’s hands. The surgeon transplants the hands of a recently executed murderer named Vasseur. When Orlac learns this, horror obsesses him. He is tortured by the presence of a knife he finds at his house, just like that used by Vasseur, and the desire to kill. He believes that along with the hands he has acquired the murderer's predisposition to violence. He confronts the surgeon, telling him to remove the hands, but the surgeon tries to convince him that a person’s acts are not governed by hands, but by the head and heart.

The residents of the village of Frankenstein feel they are under a curse and blame all their troubles on Frankenstein's monster. Rumors circulate about Ygor who is still alive and supposedly trying to revive the monster. The villagers pressure the Mayor into allowing them to destroy Frankenstein's castle. Ygor (Béla Lugosi) attempts to put up some resistance, but the villagers rush the gates and begin to destroy the castle. Ygor, fleeing through the catacombs, finds the monster released from his sulfuric tomb by the explosions. The exposure to the sulfur weakened the monster but also preserved him. Unseen by the villagers, Ygor and the monster flee the castle to the surrounding countryside; there they encounter a powerful thunderstorm. The monster is struck by a bolt of lightning, but instead of being harmed by it, he seems to be rejuvenated. Ygor decides to find Ludwig, the second son of the original Frankenstein, to help the monster.
