In Los Angeles, Billie York (an uncredited Whoopi Goldberg) is murdered by a man dressed as a Wilderness Girl because she possesses a microfilm with the recipe to turn cocaine into Wilderness Girls cookies and she won't hand it over to the ones that seek it. Her former partner, Wes Luger (Samuel L. Jackson), takes the case in an attempt to avenge her death. As part of the terms for letting Luger taking the case, psychotic burned-out narcotics agent Jack Colt (Emilio Estevez) is assigned to the case with Luger. Under the advice of their captain (Frank McRae), they meet Dr. Harold Leacher (F. Murray Abraham) who informs Jack that the case has something to do with General Mortars (William Shatner) under whom Jack had worked during his days in Vietnam. The story is about Alec McCall (Matthew Modine), a spy, who teams up with Clements, a chimp, to save the day. He has a change of heart when his boss, Flick, turns out to be bad and wants to perform experiments on the chimp. These experiments are to create chimp soldiers for the highest bidder. McCall takes Clements away on the run to his hometown where they meet a genius boy named Michael (Seth Adkins). Michael wants to impress a girl by playing on the football team. The coach (Jeffrey Tambor) allows him on the team only if he tutors the star players who are on the brink of being kicked off due to bad grades. Meanwhile Flick sends his goons out to find the chimp. Michael's single mom, a computer programmer, has her eye on McCall who rents out a room from her. She does not know about Clements, but Michael does. After the goons fail to get the chimp, Flick goes to get Clements himself by breaking in gassed Clements and Michael. Flick takes them back to his headquarters so the doctor (Gilbert Gottfried) can perform his experiments. McCall rescues them and they head back for the Homecoming football game. Michael hopes to play in order to impress the cheerleader he likes. Soon the bad guys show up and dress as football players to play in the game and get Clements. Clements and McCall join the team to stop Flick from winning. Michael wins the game and Flick is arrested for animal cruelty. Michael gets the girl and McCall gets Michael's mom. The film begins in March 1836 in the Mexican State of Coahuila y Tejas town of San Antonio de Bexar (now Downtown San Antonio in the U.S. state of Texas), site of the Alamo, where bodies of Texan defenders and Mexican attackers are strewn over the Alamo. The film then flashes back to a year earlier. Sam Houston (Dennis Quaid) attends a party where he tries to persuade people to migrate to Texas. John Tunstall (Terence Stamp), an educated Englishman and cattle rancher in Lincoln County, New Mexico, hires wayward young gunmen to live and work on his ranch. At the Tarasco bar in Mexico, an American man tells the story of how he witnessed a massacre in another bar committed by a Mexican with a guitar case full of guns. The bar's patrons are uninterested until the American mentions the name "Bucho." Meanwhile, El Mariachi has a dream of his encounter with Moco that left his lover dead and his hand shot. He is awakened by the American, who tells him to continue his search for Bucho at the bar. El Mariachi travels to the town and meets a child to whom he gives some guitar playing tips. In 1950, attorney Charles Phalen is contacted by an elderly man named "Brushy Bill" Roberts. Brushy Bill tells Phalen that he is dying and wants to receive a pardon that he was promised 70 years before by the Governor of New Mexico. When asked why he wants the pardon, Brushy Bill claims that he is really William H. Bonney aka "Billy The Kid", whom "everyone" knows to have been shot and killed by Pat Garrett in 1881. Phalen then asks if Bill has any proof that he is the famous outlaw.
