The movie opens on what appears to be another average day in Hoagie's Alley (which, for the purposes of this story, has apparently been relocated closer to Beverly Hills) for Top Cat and his gang, who are today posing as Boy Scouts, out doing good deeds in the hopes of getting rewards. During the course of this, Benny the Ball saves the life of a bag lady. Unbeknownst to Benny, it is revealed afterwards that she is actually a rich woman named Gertrude Vandergelt, who plans to leave her fortune to her missing niece, Amy. Meanwhile, Officer Dibble arrives to put an end to T.C.'s shenanigans after an unsuccessful attempt by Brain to wash his police car's windshield. Just when Dibble is about to arrest the gang, though, he gets a call saying that his application for retirement has been approved, so he can now retire from the police force, and thus he drops the charges against T.C. and the gang.

In 1939 New Orleans, a roguish German Shepherd named Charlie B. Barkin escapes from a dog pound with the help of his friend, a dachshund named Itchy Itchiford. They return to a casino riverboat on the bayou, which is formerly run by Charlie with his partner, a bulldog named Carface Caruthers. Not wanting to share the profits with Charlie, Carface persuades him to leave town with 50% of the casino's earnings. Charlie agrees, but is later intoxicated and murdered by Carface. He is sent to Heaven where a whippet angel named Annabelle (who was named in the sequel) tells him that a gold watch representing his life has stopped. He steals and winds it, sending Charlie back to Earth, but is told that if he dies again, he will go to Hell. After reuniting with Itchy, they discover that Carface is holding an orphan girl named Anne-Marie (presumably kidnapped from the orphanage by Carface), who has the ability to talk to animals and gain knowledge of a race's results beforehand, allowing Carface to rig the odds on the rat races and become rich. They rescue her, intending to use her abilities to get revenge on Carface, though Charlie tells her that they plan to give their winnings to the poor and help her find parents.

Shizuku Tsukishima is a 14-year-old student at Mukaihara Junior High School, where she is best friends with Yuko Harada. After a young red fox is orphaned, Big Mama the owl, Boomer the woodpecker, and Dinky the finch arrange for him to be adopted by a kindly farmer named Widow Tweed. Tweed names him Tod, since he reminds her of a toddler. Meanwhile, her neighbor, a hunter named Amos Slade, brings home a young hound puppy named Copper and introduces him to his hunting dog Chief. Tod and Copper become playmates and vow to remain "friends forever". Slade becomes frustrated with Copper for frequently wandering off to play and puts him on a leash. While playing with Copper at his home, Tod awakens Chief. Slade and Chief chase him until they are confronted by Tweed. After a violent argument, Slade threatens to kill Tod if he trespasses on his farm again. Hunting season comes and Slade takes his dogs into the wilderness for the interim. Meanwhile, Big Mama, Dinky and Boomer attempt to explain to Tod that his friendship with Copper can no longer continue, as they are natural enemies, but Tod naively refuses to believe them, hoping that he and Copper will remain friends forever.

Manor Farm is a formerly prosperous farm that has fallen on hard times, and suffers under the now-ineffective leadership of its drunken and aggressive owner, Mr. Jones. One night, Old Major, the prize boar and the second-oldest on the farm, calls the animals on the farm for a meeting, where he compares the humans to parasites and encourages the animals to break free from their tyrant's influence, while reminding them that they must hold true to their convictions after they have gained freedom. With that, he teaches the animals a revolutionary song, before collapsing dead mid-song to the animals' horror.

Shrek and Fiona return from their honeymoon to find they have been invited by Fiona's parents to a royal ball to celebrate their marriage, an event Shrek is reluctant to participate in. Peter-No-Tail is a cat who's born without a proper tail on a farm by the Swedish countryside. Due to economical difficulties, the farmer is forced to get rid of Peter. The farmer can't bring himself to drown the cat, so he sneaks Peter inside the car of a family who are renting a house close to the farm for their summer vacation. When the family finally reach their home in Uppsala, Sweden, they find Peter and decide to keep him. Without a tail, he becomes the talk of the town among the other cats and, especially Mike, who teases him cruelly. Mean Mike and his two companions, Bill and Bull, are notorious for the nasty tricks they like to play on other cats. Mike is currently trying to court Molly Silk-Nose, but his rough and silly approach does not impress her, since she becomes interested in the kind and gentle Peter. But Mike won't give up that easily and he has a plan for how he'll get his revenge.

Spot is a dog who wants nothing more than to be a boy, a fantasy he has been fulfilling for one year, dressing as a boy named Scott Leadready II, and going to school with his master Leonard Helperman. Mary Lou Helperman, the fourth grade teacher and Leonard's mother, is nominated for a "Teacher of the Year" award, and given use of Principal Strickler's Wentawaygo to travel to the finals in Sunny Southern Florida, under the condition that no dogs are allowed in the RV. Leonard sadly bids farewell to Spot ("A Boy Needs a Dog") as he and his mother depart.
