Following the events of the first film, Ning (Leslie Cheung) parts ways with the monk Yin (Wu Ma) and returns to his home village, which has since fallen on desperate times. Fleeing from cannibals, Ning winds up being imprisoned. Sharing a cell with Elder Chu, a renowned scholar, Ning spends apparent months languishing in prison. On the day of Ning's execution, the scholar reveals that he has dug out an escape tunnel. He gives Ning one of his books and a pendant, and sends Ning through the tunnel.

The film opens with a reenactment of final scenes of Waxwork, with Mark and Sarah leaving the burning waxwork (the part of Sarah having been recast from the first film). The disembodied zombie hand from the first film follows Sarah to her run-down flat and kills her stepfather with a hammer, a murder for which Sarah is blamed. No one believes her story about the evil waxwork.

Sloane Spencer is a publicist in Los Angeles, California planning the Snow Angel movie premiere on Christmas day for her client Caitlin Quinn. Unfortunately for Sloane, Caitlin continually seems to find herself involved in press scandals. Sloane is under pressure to make this event perfect so that she is chosen for a promotion to Vice President instead of her ex-boyfriend and co-worker Jason. To help her in her climb to the top, Sloane is dating her boss Andrew, who is also the son of the head of the company. Sloane is so focused on herself and her goals that she often doesn’t consider the feelings of those around her, preferring to think only of herself. She makes plans to work all of Christmas Day rather than spend time with her mother, Vivian, or go to the dinner hosted by her friend from college, Jenny, and Jenny’s husband, Ed. Jenny and Ed opened a restaurant, but are now in financial trouble. Scooby-Doo, Shaggy, and Scrappy-Doo are on their way to a Miss Grimwood's Finishing School for Girls, where they have been hired as gym teachers. Once there, however, they find that it is actually a school for girl ghouls. The pupils include Sibella, the daughter of Count Dracula; Elsa Frankenteen, the daughter of Frankenstein's monster, Winnie, the daughter of The Wolfman; Phantasma (usually called Phanty for short), the daughter of a phantom, possibly The Phantom of the Opera; and Tanis, the daughter of The Mummy - all parodies/tributes to the Universal Monsters of the 1930s-40s. Other residents of the school are a floating white hand; an octopus, who is the school's butler; Legs, a spider that helps with the upcoming volleyball match; Miss Grimwood, the headmistress; and her pet dragon Matches (who dislikes Scooby at first, but later becomes friends, and has a strong friendship with Scrappy). Shaggy and Scooby want no part of this at first, but eventually they agree to stay as teachers.

The film opens with the tail end of a Friday night baseball game. With the bases loaded, the home team wins by a narrow margin as the batter hits the ball out of the park. Both the celebration of the home team and fans and the dread of losing for the visiting team are cut short as a mysterious spaceship floats over the park, thus snatching the attention of everybody there: the players, the fans, the hot dog and popcorn vendors, and the announcer. After the ship performs a tune, it dissipates into three floating balls of light. One of them forms into a ghost who initially appears as an alien, but thereafter, is revealed to be Fatso (voiced by Jess Harnell), a member of The Ghostly Trio, who releases gas which hits the scoreboard, causing it to explode, also sparking terror. The other two ghosts of the trio, Stinky (voiced by Bill Farmer), and Stretch (voiced by Jim Ward), join in, causing panic in the park, as everybody got frightened. Casper (voiced by Jeremy Foley), a shy, friendly ghost (whom all three ghosts are uncles to), arrives, attempting to settle the frightened crowd, but the people are just as scared, saying that Casper's a ghost and ran away. The park is eventually empty, as Casper's uncles plan a vacation.

Max Doyle (Sterling Beaumon) is an 11-year-old whose love of performing magic disappoints his father (David DeLuise) and draws ridicule from his older brother, Colin (Adam Hicks). Twelve-year-old DJ Walters spies on his elderly neighbor, Horace Nebbercracker, who confiscates any item landing in his yard. DJ's parents leave town for a dentist convention, leaving him in the care of a babysitter, Elizabeth "Zee". DJ's best friend Charles "Chowder" visits him, but accidentally loses his basketball on Nebbercracker's lawn. DJ is caught by Nebbercracker while recovering it, who rages at him before apparently suffering a stroke and being taken away by an ambulance. That night, DJ receives mysterious phone calls from Nebbercracker's house with no one on the other end. DJ eavesdrops on Zee's boyfriend Bones, who tells Zee about losing his kite on Nebbercracker's lawn when he was young and that Nebbercracker supposedly ate his wife Constance. Later, Bones is driven out by Zee after he gets too fresh. When he leaves, he sees his kite in the doorway of Mr. Nebbercracker's house, but he and the kite are consumed, while retrieving it.
