The story starts in a forest called Holiday Woods with seven trees containing doors leading to towns representing various holidays: Valentine's Day, St. Patrick's Day, Easter, Thanksgiving, Christmas, Halloween and the Fourth of July. Halloween Town is a fantasy world filled with citizens such as deformed monsters, ghosts, ghouls, goblins, vampires, werewolves and witches. Jack Skellington, a skeleton known as The Pumpkin King, leads them in organizing the annual Halloween holiday. However, in a monologue, Jack reveals he has grown weary of the same routine year after year, and wants something more. Wandering dejectedly in the woods, he stumbles across the seven holiday doors and accidentally opens a portal to Christmas Town, whose residents are charged with organizing the annual Christmas holiday. Impressed by the bright and cheery feeling and style of Christmas, Jack presents his findings and his understanding of Christmas, to the Halloween Town residents. However, they fail to grasp his meaning and compare everything to their ideas of Halloween, although there is one Christmas character they can relate to: the fearsome lobster-like king of Christmas Town who flies at night, named "Sandy Claws". Meanwhile, Jack who barely understands Christmas himself, obsessively tries to study the holiday but fails to grasp any further meaning of it. He ultimately decides that since he cannot understand it, he should improve it, and announces that the citizens of Halloween Town will take over Christmas this year.

In 1963, protagonist Arthur stays with his grandparents for the holidays, during which the Bogo Matassalai (a fictitious African society) assign Arthur a series of tests including camouflage and environmental nonviolence. Having passed these tests, Arthur prepares to see the Minimoys to celebrate, until his father decides to take him and his mother back to the metropolis. When a spider gives Arthur a grain of rice containing a distress-call, which he believes has come from the Minimoys, he returns to his grandparents' house, where the Bogo Matassalai's attempt to give him Minimoy stature through a telescope fails, and they instead wrap him in vines of increasing tightness until he falls in a drop of sap into the Minimoy Max's bar. En route to investigate the Minimoys' condition, Arthur and Max rescue Betameche, who leads Arthur to the King. He then learns that Selenia is held by Maltazard, who is inspired to invade the human world by increasing his own size. Maltazard tricks the Minimoys into completing this design. The telescope itself is destroyed in the process, leaving Arthur trapped at his Minimoy size.

In the year 1960, protagonist Arthur lives with his grandmother Daisy in a quiet farm house. His grandfather Archibald has recently gone missing and he sees little of his parents. Daisy entertains Arthur with stories of his grandfather's adventures in Africa, featuring the tall Bogo Matassalai and the minuscule Minimoys, of whom the latter now live in Archibald's garden, protecting a collection of rubies. Arthur becomes enamoured of a picture of Selenia, the princess of the Minimoys. When Daisy receives a two-day deadline to pay a large sum of money to a building developer named Ernest Davido, who plans to evict the two, Arthur looks for the rubies to pay off the debt, and discovers various clues left by his grandfather. He is met in the garden by the Bogo Matassala, who reduce Arthur to Minimoy size. From the Minimoys, Arthur learns that they are in danger from Maltazard, a Minimoy war hero who now rules the nearby 'Necropolis', after corruption by a weevil, by whom he has a son named Darkos.

In "Andalasia", an animated fairy tale world devoid of problems, in which there are talking animals and "happy endings", Queen Narissa frets that her stepson Prince Edward will soon find his true love, which means that Narissa's position on the throne would be taken over. One day, Edward and Nathaniel, Queen Narissa's henchmen, successfully capture a troll, but Edward rides off to the cottage of a girl named Giselle after hearing her sing about "true love". Alice appears to be in her own bedroom, when a taxidermically stuffed rabbit comes to life and breaks out of its glass case. Alice follows the rabbit through the drawer of a desk into a cavern. She subsequently falls through a bucket and seemingly down an elevator shaft. Wonderland itself is a mix of drab household-like areas with incongruous relationships of space and size. The Queen's execution sentences are carried out by the White Rabbit with a pair of scissors. At the film's end, Alice wakes in her room, discovers that the rabbit is still missing from his glass case, and finds a secret compartment where he keeps scissors. She ponders whether or not she will cut his head off. The film is ambiguous about whether this room is Alice's real world or "Wonderland".

An enchantress, disguised as an old beggar, offers a rose to a young prince, in exchange for shelter in his castle from the cold, but the prince refuses. The realm is divided between a land of fairies and light, and a land of bog creatures living in the dark forest. Primrose flowers, which are a crucial ingredient to love potions, mark the border between the lands. Marianne is a fairy princess and heir to the throne of the Fairy Kingdom, and is engaged to be married to Roland, a handsome warrior who breaks her heart when she discovers him kissing another fairy on their wedding day. Scorned, Marianne vows to never fall in love again. Sometime later, her sister Dawn, who frequently says she is in love, is distraught regarding the upcoming Spring Ball over which boy she could meet there. Her best friend Sunny, an elf who has a crush on Dawn, tries to cheer her up with a song, but they are nearly devoured by a giant lizard before a hardened Marianne rescues them. Sunny, having fallen through the border of the dark forest, finds a Primrose petal, which he subsequently hides when fleeing the forest.

Following the second film of the series, Maltazard has assumed human size, and left Arthur in miniature. Accompanied by Selenia and Betameche, Arthur attempts to retrieve an enlarging potion from his house, which Maltazard seizes to enlarge his followers, whereafter Arthur returns to human form using an Elixir of Life given by a queen bee. Archibald convinces Darkos, Maltazard's son, to change sides, and enlarges him with a second potion. Arthur and Darkos then confront Maltazard, until Selenia and Betameche shrink Maltazard back to his Minimoy size and Arthur captures him, while the U.S. Army overcome Maltazard's forces. Maltazard thereafter remains a prisoner of Arthur's family.

Troubled by a strange recurring dream and mourning the loss of her beloved father, nineteen-year-old Alice Kingsleigh attends a garden party at Lord Ascot's estate, where she is confronted by an unwanted marriage proposal, to Hamish Ascot, and the stifling expectations of the society in which she lives. Unsure of how to reply, she pursues a rabbit in a blue waistcoat, and accidentally falls into a large rabbit hole, from which she emerges in a forest, where she is greeted by the White Rabbit, the Dormouse, the Dodo, the Talking Flowers, and Tweedledee and Tweedledum. They argue over her identity as "the right Alice", who must slay the Red Queen's Jabberwocky and restore the White Queen to power, as foretold by Absolem the Caterpillar. The group is then ambushed by the Bandersnatch and a group of playing-card soldiers led by the Knave of Hearts. Alice, Tweedledum and Tweedledee escape into the woods, while the Knave steals the Caterpillar's scroll and the Dormouse leaves the others, with one of the Bandersnatch's eyes. Tweedledum and Tweedledee are then captured by the Red Queen's Jubjub Bird.
