United States Naval Aviator LT Pete "Maverick" Mitchell and his Radar Intercept Officer (RIO) LTJG Nick "Goose" Bradshaw fly the F-14A Tomcat aboard USS Enterprise (CVN-65). They, with Maverick's wingman "Cougar" and his RIO "Merlin", intercept Mikoyan-Gurevich MiG-28s over the Indian Ocean. Cougar engages one of the hostile aircraft and afterwards is too shaken to land, despite being low on fuel. Maverick defies orders and assists Cougar despite also being low on fuel. Cougar gives up his Wings of Gold, citing his newborn child that he has never seen. Despite his dislike for Maverick's recklessness, CAG "Stinger" sends him and Goose—now his top crew—to attend the Top Gun school at NAS Miramar.

In the 1990s, U.S. National Security Agency official Thomas Bryan Reynolds (Jon Voight) meets with congressman Phil Hammersley (R-NY) (Jason Robards) in a public park to discuss support for new counter-terrorism legislation the U.S. Congress is pushing that dramatically expands the surveillance powers of intelligence agencies on individuals and groups. Hammersley remains committed to blocking its passage, since he believes it would almost totally destroy the privacy of American citizens. Reynolds has his team murder Hammersley, spread heart pills over his car, place him in the car and push it in a lake to make it look like he had a heart attack. In the aftermath, they discover too late that wildlife researcher Daniel Zavits (Jason Lee) had a camera aimed in the woods at their location. Zavits inspects the footage, transfers the video to an innocuous video game disc and flees the apartment ahead of Reynolds's team.

In 1991, the governments of the U.S. and China are on the verge of a major trade agreement, with the President of the United States due to visit China to seal the deal. The CIA learns that its agent Tom Bishop (Brad Pitt) has been captured trying to free a Briton, Elizabeth Hadley (Catherine McCormack), from a People's Liberation Army prison in Su Chou near Shanghai, China. Bishop is being questioned under torture and will be executed in 24 hours unless the U.S. government claims him. If the CIA claims Bishop as an agent, they risk jeopardizing the trade agreement. Exacerbating Bishop's situation is the fact that he was operating without permission from the Agency.

In the winter of 1942-43, a Jewish family leaps from a train going through Silesia. They are separated in the woods, and Leon, a local peasant who's now a farmer of some wealth, discovers the woman, Rosa, and hides her in his cellar. Leon's a middle-aged Catholic bachelor, tormented by his sexual drive. He doesn't tell Rosa he's seen signs her husband is alive, and he begs her to love him. Rosa offers herself to Leon if he'll help a local Jew in hiding who needs money. Leon pays, and love between Rosa and him does develop, but then Leon's peasant subservience and his limited empathy lead to tragedy.

In the aftermath of the victory in France, Hitler decides to attack the Soviet Union and selects Marshal von Bock in charge of leading Army Group Center of the Wehrmacht into Russia. Ilse Stöbe, Rudolf von Scheliha and Richard Sorge inform of the danger, but the Soviet intelligence dismisses their warnings. Zhukov is concerned that the army is ill-prepared; Pavlov decries him as a fear-monger. The Red Army officers are convinced that in the event of an invasion, they would immediately counter-attack. In an unnamed Latin American dictatorship, a group of rebel freedom fighters fight to bring about a less oppressive society. The rebels, led by the enigmatic Enrique Carrasco (Collins) who has returned to his native land to fight, attack a hydro-electric dam. Along with Carrasco's native fighters are Smithy (Steiner), a British mercenary, and Maria, a native ex medical-student turned freedom fighter. After killing the security guards, Carrasco's men place explosives at a crucial point in the dam wall, when they blow the dam the resulting tidal surge destroys a nearby bridge that is carrying Government convoy.

Ten years before freeing American POWs from a brutal General, Colonel James Braddock (Chuck Norris) was held in a North Vietnamese POW camp run by sadistic Colonel Yin (Soon-Teck Oh), who forces the POWs to grow opium for a French drug runner named François (Pierre Issot), and tries to get Braddock to admit to and sign a long list of war crimes. During his team's time in captivity, they are relentlessly subjected to various forms of humiliating torture, and Braddock being told that his wife has left him and has remarried. One of Braddock's comrades starts to suffer with malaria, and is injected with what they are told to be antibiotics. They later find out that he was in fact injected with a lethal dose of opium instead. Braddock must escape and rescue his fellow prisoners from Yin.
