The movie begins in 1944, Switzerland, taking place after the events of Puppet Master III: Toulon's Revenge. (In contrast to Puppet Master 1 establishing that Toulon committed suicide in 1939, and should've been 1938.) Toulon and his little friends are still on the run, and decide to hide in the Kolewige, an inn that's 4 miles from the Swiss border. Off the coast of Alaska, oceanographer Emma MacNeil (Deborah Gibson) is studying the migration patterns of whales aboard an experimental submarine she took without permission from her employer. Meanwhile, a military helicopter drops experimental sonar transmitters into the water, causing a pod of whales to go out of control and start ramming a nearby glacier. In the chaos, the helicopter crashes into the glacier, and the combined damage breaks the glacier open, thawing two hibernating, prehistoric creatures. MacNeil narrowly avoids destruction as, unknown to her, a giant shark and octopus are freed. Some time later, a drilling platform off the coast of Japan is attacked by the octopus, which has tentacles large enough to wrap around the entire structure. After returning to Point Dume, California, MacNeil investigates the corpse of a beached whale covered with many bloody wounds. Her employer Dick Richie (Mark Hengst) believes them to be from a tanker propeller, but MacNeil insists they appear to be from a creature. Later, she extracts what appears to be a shark’s tooth from one of the wounds. Elsewhere, the huge shark leaps tens of thousands of feet into the air from the ocean and attacks a commercial aircraft, forcing it to crash into the water.

Sometime in the early 1980s, Miami-Dade Police Department detective Kung Fury and his partner Dragon apprehend a red ninja in a back alley, but Dragon is sliced in half by the ninja while Kung Fury is suddenly struck by lightning and bitten by a cobra, giving him extraordinary kung fu powers that enable him to defeat his foe. Years later in 1985, after defeating a rogue arcade machine robot, Kung Fury quits the force when he is assigned to partner with Triceracop, fearing that he would lose another partner in the line of duty. Meanwhile, Adolf Hitler, a.k.a. "Kung Führer", enters the timeline and remotely guns down the police chief and attacks the precinct through a mobile phone. Intent to avenge the chief, Kung Fury has computer whiz Hackerman send him back in time to kill Hitler in Nazi Germany. A glitch in the system, however, sends him back into the Viking Age. After Kung Fury meets the Viking valkyries Barbarianna and Katana, the Norse god Thor sends him to Nazi Germany for him to finish his job.

Endless warfare and environmental pollution have resulted in the frequent appearance of monsters. The Earth Defense Force (EDF) is established. Mutant humans with extraordinary physical capabilities are discovered and are organized into an EDF troop called the M-Organization. Their main opponent is Godzilla, first sighted in 1954. After repeated battles, Godzilla is captured in a crevasse at the South Pole and buried under an avalanche of ice. The EDF ship Gotengo, commanded by Captain Gordon, battles and destroys Manda but in the process, the ship is wrecked and Gordon is dismissed from the EDF. At M headquarters, mutants Ozaki and Kazama spar before their next mission.

The film begins during the German air raids in London in 1940. An elderly Dr. John Watson tells his nurse the tale of an unrecorded case he shared with his friend Sherlock Holmes. In 1882, Holmes and Watson investigate a ship carrying gold which was reportedly destroyed by a monstrous giant octopus on the coast of Newhaven. They do not believe the first-hand accounts of the sole survivor of the attack, but nonetheless investigate. Holmes is informed by Inspector Lestrade that he has recently had contact with Holmes's estranged brother Thorpe, a former partner of Lestrade's who was paralyzed during a bank robbery seven years prior.
