During routine administration at the Lyndon B. Johnson Space Center, Dr. Rhodes discovers that a comet has suddenly veered off its orbit and smashed into Mars. The U.S. government initiates a program to create genetically-modified cybernetic super soldiers, but it goes awry when the test subjects escape from their holding cells. Set on an island in an undisclosed location. A team of Marine grunts is stalked by the genetically and physically superior experimental Universal Soldiers. The Universal Soldier characters, sometimes called ""UNISOL's"" an acronym also used in the completely unrelated Universal Soldier series of films, are restricted and monitored by computerized metal masks that cover the left side of their faces. To act independently, the soldiers must rip the mask off, mutilating their faces. Most wear black jumpsuits with armor on their chests, shoulders and spines and display superhuman abilities. They can move fast enough to not be seen and jump so high and far that they appear to be flying, though they are not capable of true flight.

The film opens with a scene of newspapers and news broadcasts describing an orphanage which was burned down, resulting in several deaths. It then turns to seven friends as they start out on a road trip to Las Vegas, with Phil (JoJo Wright) recording the trip for his girlfriend Julia. The group hits a road block en route to their destination, prompting them to take a detour that results in several flat tires. The group decides that the women will remain behind to watch the truck while the men go to look for help. The men eventually come across a rest-stop motel that sells tires, introducing themselves to the gas attendant Brad and the shop owner Steve (Braxton Davis) and Norah (Dallas Lovato). Steve offers to not only fix the truck and pick up the girls, but to provide free alcoholic drinks, in addition to letting the group stay at the neighboring motel for the night. One of the group members, Todd (Dustin Harnish), is originally hesitant about the proposition, but eventually agrees to it. After a wild night of drinking and partying, the group falls asleep in the motel.

Following the events in Category 6: Day of Destruction, the superstorm that hit Chicago is continuing to grow in size and strength, with tornadoes hitting Paris and destroying the Eiffel Tower. Judith Carr (Gina Gershon), the new head of FEMA struggles to coordinate efforts to prepare for the aftermath of the storm and provide aid to ravaged areas. She calls in her former college lover, Dr. Ross Duffy (Cameron Daddo), and her father Senator Ryan Carr (Robert Wagner) to help her try to determine what is causing the storms and how to deal with the political issues. Tommy Tornado (Randy Quaid), who survived his seeming death in the previous film, returns to aid in tracking the storm in the United States, assisted by scientist Faith Clavell (Shannen Doherty). Similar storms are developing around the country and an interaction between urban heat islands and "falling chunks of mesosphere" fuels the storms making them more powerful. Hurricane Eduardo strikes toward Florida while the Category 6 storm hits Buffalo and heads towards New York City.
