The film's beginning has General George S. Patton (George C. Scott) giving a speech to an unseen audience of American troops (based on his speech to the Third Army), with a huge American flag in the background. The scene then shifts to North Africa at the start of 1943, where Patton takes charge of the demoralized American II Corps in North Africa after the humiliating defeat at the Battle of the Kasserine Pass. After instilling discipline in his soldiers, he leads them to victory at the Battle of El Guettar, the first American victory over the Axis, though he is bitterly disappointed to learn afterward that Erwin Rommel (Karl Michael Vogler), whom he respects greatly as a general, was not his opponent. Patton's aide, Captain Jenson, is killed in the battle. Shortly after the battle, a new member of his staff, Lieutenant Colonel Codman assures Patton that, though Rommel was absent, that if Patton defeated Rommel's plan, then he had defeated Rommel.

United States Naval Aviator LT Pete "Maverick" Mitchell and his Radar Intercept Officer (RIO) LTJG Nick "Goose" Bradshaw fly the F-14A Tomcat aboard USS Enterprise (CVN-65). They, with Maverick's wingman "Cougar" and his RIO "Merlin", intercept Mikoyan-Gurevich MiG-28s over the Indian Ocean. Cougar engages one of the hostile aircraft and afterwards is too shaken to land, despite being low on fuel. Maverick defies orders and assists Cougar despite also being low on fuel. Cougar gives up his Wings of Gold, citing his newborn child that he has never seen. Despite his dislike for Maverick's recklessness, CAG "Stinger" sends him and Goose—now his top crew—to attend the Top Gun school at NAS Miramar.

The film covers the court-martial of two U.S. Marines, Lance Corporal Harold Dawson and Private Louden Downey, who killed a fellow Marine, Private William Santiago, at the Guantanamo Bay Naval Base in Cuba. Santiago compared unfavorably to his fellow Marines, had poor relations with them, and failed to respect the chain of command in attempts at being transferred to another base. Aging, respected commander Paul Blanchard (Heston) is on his final submarine tour before promotion to command of a submarine squadron (COMSUBRON). Surfaced and returning to port, the submarine, USS Neptune, is struck by a Norweigian freighter in route to New York in heavy fog, and sinks to a depth of 1,450 feet (442 meters) on a canyon ledge above the ocean floor. A United States Navy rescue force, commanded by Captain Bennett (Keach), arrives on the scene, but Neptune is subsequently rolled by a gravity slide to a greater angle that does not allow the Navy's Deep Submergence Rescue Vehicle (DSRV) rescue submarine to complete its work.

Presented as a story by a group of students and their teacher Lena that takes place in the distant future, The Last Mimzy is the story of the attempt by humans in the distant future to avert a catastrophic ecological disaster that has destroyed their world. High tech devices disguised as toys are sent back in time to Noah and Emma Wilder, children living in early 21st century Seattle. The "toys" are incomprehensible to Emma (Rhiannon Leigh Wryn) and Noah (Chris O'Neil), except for what appears to be a stuffed rabbit. Sensing the paranormal strangeness of the devices, the children initially keep their discovery secret from their parents.
