In 1945 Las Vegas, World War II veteran Frank Harris (Brad Pitt) returns to his mother. Riding on a motorcycle that he won in Italy during his service, Frank and his mother are struck by a drunk couple. Frank survives, but his mother dies. As an ambulance truck takes her away, Frank is transported to "Cool World", an animated city of surrealistic landscapes and random cartoon violence. He was inadvertently teleported by Dr. Vincent Whiskers (Maurice LaMarche), a doctor who created a "spike" that was supposed to take him to the real world, but brought Frank to Cool World instead. Whiskers finds Frank useful enough to run things in the Cool World while he is gone to the real world.

Holden McNeil (Ben Affleck) and Banky Edwards (Jason Lee) are comic book artists and lifelong friends. Holden is the friendly, more mild-mannered half of the duo; Banky, meanwhile, is the loud and fiery half. Everything is going well for them until they meet Alyssa Jones (Joey Lauren Adams) at a comic book convention in New York where they are promoting their comic Bluntman and Chronic. Holden is attracted to Alyssa, but soon learns that she is attracted to women. The two begin hanging out, and a deep friendship develops. The movie opens to a narration detailing the poor economic state of a gang-ridden Gary. The narrator explains to the audience of how the city came into such a state. After the opening narrative, the scene switches to the base of operations for the Rebels, a local street gang, and a one-on-one basketball game between a Rebel gang member and a local boy named Kenny Thompson. Kenny humiliates the Rebel by winning and taking the gambled winnings for his own. After he leaves, Spyro, the current co-leader of the Rebels (opposite Damien) is under the impression that Kenny's skills are something more than "something he picked up." He instructs his lieutenant, Kayo, to exact retribution on Kenny for being hustled.

American caricaturist Jim Crocker is a popular womanizer in London known by his pen name 'Piccadilly Jim'. He supports his father James, an out-of-work actor with a great admiration for Shakespeare, but also with an inability to remember lines from the Bard's work. Most characters in the film describe James as a ham. Jim lives with his impeccable valet, Bayliss. A couple of railroad workers discover a yogurt-like white substance bubbling out of the ground. It's found to be sweet and addictive. Later, the substance is marketed as "The Stuff," and it's being sold to the general public in pint containers (incorrectly labeled ".474mL") like ice cream. It is marketed as having no calories and as being sweet, creamy, and filling. The Stuff quickly becomes a nationwide craze and drastically hurts the sales of ice cream.

Jon Lansdale is finishing up a famous work of his called "Mandro", a Prince Valiant/Conan The Barbarian type of character. (In the film the actual "Mandro" artwork was drawn by real life Marvel Comics Conan artist Barry Windsor-Smith.) Lansdale is married to a beautiful woman named Anne (Andrea Marcovicci) and they have a child named Lizzie (played by Mara Hobel). While they are driving, Anne and Lansdale end up behind a slow-moving truck and an impatient driver behind them. In the heat of argument, Anne, who is driving, gets distracted and pulls out from behind the truck. Another truck comes up in the other lane. Anne attempts to get back behind the other truck but the impatient driver has pulled up too far. Lansdale waves his hand to the impatient driver to move back, and when she does not and Anne has to slam on the brakes, his hand is caught behind the truck, which also stops. The hand is severed completely in a bloody, violent scene. Anne attempts to find the severed hand but it is too late.

The Aztec god Quetzalcoatl, a winged, dragon-like, female lizard, decides to take up residence in the art-deco spire of the Chrysler Building, taking frequent jaunts in the midday sun to devour various hapless New Yorkers. The resulting bloody mess confounds detectives Dr. Shepard (David Carradine) and Sgt. Powell (Richard Roundtree), who are already occupied with a case involving a series of bizarre ritual murders linked to a secret Aztec cult. Meanwhile, Jimmy Quinn (Michael Moriarty), a cheap, paranoid crook who wishes to be a jazz pianist, takes part in a botched diamond heist that leads him to the creature's lair atop the building. This causes Quinn's attempts to settle down and turn over a new leaf from crime to be in vain as he decides to extort from the city an enormous amount of money in exchange for directions to the creature's nest, which houses a colossal egg.
