In the 1950s Dorothy Nelson (Brittany Murphy) joins the United States Navy where she meets the Friends of Dorothy, a code name for a group of gay and lesbian sailors. Nelson meets Billy (Jason Priestley), who takes her to an interracial nightclub that tolerates gay people. However, the NCIS raids the nightclub, and Nelson is among those servicemembers who receive a Section 8 discharge for "sexual perversion." Returning to Homer, she tries to restart her life as a public school teacher, but her Section 8 discharge prevents her from getting a job. When her homosexuality becomes public knowledge, her mother expels her from the house, forcing her to seek shelter at a family friend's grocery store. However, the townspeople disapprove of this arrangement, and Nelson becomes homeless. An independent-minded woman named Janet (Helen Shaver) at the local diner defends her against the verbal harassment and advises Nelson to go to the bohemian Greenwich Village, the only place where she might be free to be herself.

Confined in an Israeli jail, Howard W. Campbell, Jr. writes a memoir about his career in Nazi Germany. During the buildup to World War II, Campbell, an American playwright of German language stage productions, is approached by War Department operative Frank Wirtanen. Wirtanen asks Campbell to work as a spy for the U.S. in the approaching war, though he promises no reward or recognition. In the Lower East Side of New York City in 1903, a group of Jewish men are gathered in the shop of a cobbler to discuss a problem that has been plaguing them. A crook named Gergerman has been running their businesses out and harassing the men and their families. The men hand over a pair of Gergerman's shoes to the cobbler, Pinchas Simkin. Pinchas takes the shoes to the basement of his shop and uses a special stitching machine to work on the shoes. His young son Herschel enters, and Pinchas explains to him the importance of the machine.

The film begins with an introductory sequence involving the main characters and images from space and introducing many of the film's visual leitmotifs. These are motifs of virtually still images revealing the key elements of the film: Justine the bride in deep melancholy with birds falling behind her; of a lawn with trees and sundial with two different shadows; Pieter Breughel's Hunters in the Snow (often used as interpretation of an idealised nostalgia) burning; the non existent 19th hole (limbo) and the Black Horse collapsing catastrophically in slow motion (Id, ego and super-ego battle); Justine as a bride being swept along by a river; and her being held back by her wedding dress; and finally Justine and her nephew building their magic cave before the Earth crashes into Melancholia becoming one.

Thomas "Babe" Levy (Dustin Hoffman) is a history Ph.D. candidate and avid runner. Levy is researching the same field as his father, who committed suicide after the Communist witch hunts of the Joseph McCarthy era ruined his reputation. Babe's brother Henry (Roy Scheider), known as "Doc", presents himself as an oil company executive but is really a government agent, involved in an elaborate network of couriers who transport diamonds stolen during World War II from wealthy Jews seeking to flee Germany, which are then sold on world markets for the secret benefit of fugitive Nazi war criminal Dr. Christian Szell (Laurence Olivier). Szell, a dentist who tortured Jews in a concentration camp, escaped capture and is now living off the diamond sales as a fugitive in South America (echoing real life Nazi war criminal Josef Mengele).

Philip Lamont, a priest struggling with his faith, attempts to exorcise a possessed South American girl who claims to "heal the sick". However, the exorcism goes wrong and a lit candle sets fire to the girl's dress, killing her. Afterwards, Lamont is assigned by the Cardinal to investigate the death of Father Lankester Merrin, who had been killed four years prior in the course of exorcising the Assyrian demon Pazuzu from Regan MacNeil. The Cardinal informs Lamont (who has had some experience at exorcism, and has been exposed to Merrin's teachings) that Merrin is up on posthumous heresy charges due to his controversial writings. Apparently, Church authorities are trying to modernize and do not want to acknowledge that Satan as an actual evil entity exists.

The film is set in Bailey Downs, a suburb where a rash of dog killings has been occurring. Brigitte and Ginger Fitzgerald are teenage sisters who harbor a fascination with death and, as children, formed a pact to die together. One night, while on the way to kidnap a dog owned by school bully Trina Sinclair, Ginger begins her first period, which results in the girls being attacked by the creature responsible for the maulings.
