Synopsis
It starts with a caveman going to give some flowers to a cavegirl. He fails when he hits a tree. However, he keeps going. However, the "Self Appointed Hero" of the story steals the girl's heart. Meanwhile, an evil Gorilla-like creature called "Wild Willie" the Missing Link is watching them. When the Missing Link goes to the lake to get some water, where the dinosaur is, the dinosaur kills the Missing Link and goes away. Most of the plot is unknown. The Ghost of Slumber Mountain originally took up 3000 feet of film and three reels, equivalent to approximately 40 minutes. After the film premiered at the Strand Theater, manager Walter Hayes ordered Dawley to cut the film down to about one reel because it was too long. A restored version runs approximately 19 minutes.

When her master McCay calls her, the frisky, childlike Gertie appears from a cave. Her whip-wielding master has her do tricks such as raising her foot or bowing on command. When she feels she has been pushed too far, she nips back at her master. She cries when he scolds her, and he placates her with a pumpkin. Throughout the act, prehistoric denizens such as a flying lizard continually distract Gertie. She tosses a mammoth in the lake; when it teases her by spraying her with water, she hurls a boulder at it as it swims away. After she quenches her thirst by draining the lake, McCay has her carry him offstage while he bows to the audience.

Ellie and Manny are expecting their first child, and Manny is obsessed with making life perfect and safe for the family, since his first experiences as a husband and father went bad when his family were killed by hunters. At the same time, Diego finds himself unable to catch a cocky gazelle he has been stalking and decides to leave the herd, believing that he is losing his predatory nature as a tiger. Sid grows jealous of Manny and Ellie and “adopts” three apparently abandoned eggs that he finds in an icy underground cavern and call them Egbert, Shelly, and Yoko. Manny tells him to put them back, but Sid instead looks after the eggs, which hatch into baby Tyrannosaurus the next morning.

Littlefoot and his friends have recently arrived in the Great Valley. The children are living happily in their new home, under their families' watchful eyes. When the gang tries to get to the sheltering grass to play, but land in the sinking sand surrounding it, the grownups come and save them and chastise them for disobeying the rules: "don't cross the sinking sand without help." Cera then tells the others that they need to prove they are independent by running away for a while into the Mysterious Beyond, a location just outside the valley. Before they leave, they notice two egg nappers stealing an egg from Ducky's nest. They chase them into the Beyond, during which a landslide occurs. The egg rolls safely back to the nest, but the five are under the impression that it was destroyed in the landslide. This upsets Ducky until she notices what looks like the egg, only slightly larger.

In the opening scene, Scrat, the saber-toothed squirrel climbs a glacier to bury his acorn, but accidentally opens a hole in it, causing water to spurt out. The world of ice is slowly melting. The creatures of the Ice Age are all shown enjoying themselves on slides and pools made by the melting ice; among them the three protagonists of the first film: Manny, Sid, and Diego. Sid opens a small day camp, where none of the younger creatures take him seriously, nor do Manny and Diego, which leaves Sid seeking a daring deed. Fast Tony, a local con artist is claiming that the earth will flood and that the bark and reeds which he sells are needed to stay alive. Manny dismisses the idea, but is distracted when he sees that Sid will try to high dive from a giant waterfall; as Manny goes with Diego to the top of the waterfall to save Sid from his act of daredevilry, suddenly the ice under Diego's feet was breaking, causing him to bolt in fear, this also made Sid figure that Diego is afraid of the water. The herd figure that the pleasant weather has caused the ice shelves to melt, and it is kept from destroying the valley only by the glaciers, which have formed a dam.

In an alternate timeline in which Earth was never hit by an asteroid and dinosaurs never became extinct, a young Apatosaurus named Arlo loses his father in a tragic accident. Littlefoot notices a longneck herd entering Great Valley, and informs his grandparents. They tell him that the longnecks are their cousins, and that they must go and greet them. As the Old One, the leader of the herd, tells the residents of the great valley that her herd has been migratory since a heavy rain period turned their old home into a marshland called "The Land of Mists", and became the home of many dangerous creatures, Littlefoot meets a longneck girl named Ali, and invites her to play. He introduces her to his friends, but as she is not used to associating with diverse species, she is afraid of them.

The Mystery, Inc. gang travel to Loch Ness in Scotland to see the famous Blake Castle, the home of Daphne Blake's Scottish ancestors as well as her cousin, Shannon. The castle grounds are home to the first annual Highland Games, composed of many traditional Scottish sports. When they arrive, Shannon informs them that the castle has recently been terrorized by the Loch Ness Monster. Shannon says she has seen the monster and it is indeed real, a position shared by Del Chillman, the Loch Ness Monster enthusiast and amateur cryptozoologist, and Professor Fiona Pembrooke, a scientist who has stalked her whole career on proving the monster exists. Taking the opposite end of the argument are Colin and Angus Haggart, their father Lachlan, local competitors in the games, and Sir Ian Locksley, the head judge of the games (as well as director of the Scottish natural history museum). Locksley and Pembrooke share a mutual hatred for each other (she was Ian's research assistant at his museum until he fired her for spending too much time on the Loch Ness Monster's trail).
