New York begins in the United States in 2008, with the arrest by the FBI of Omar Aijaz (Neil Nitin Mukesh) after guns were found in the trunk of a taxi cab he owned. Omar, a young Muslim man originally from Delhi, is then taken into custody and interrogated by FBI Agent Roshan (Irrfan Khan) (also a Muslim man originally from South Asia who has been living in the United States for twenty years). Omar then discovers that he was set up by the FBI in order to force him to spy on a former college friend, Samir Shaikh (John Abraham), whom he hasn't seen in seven years and who the FBI believes is a terrorist. In the process, Omar discovers that Sam has married Maya (Katrina Kaif) (a mutual friend whom Omar had a crush on in university) and finds out that Samir and Maya have a young son, Danyal (Aidan Wagner).

Moscow police officer Smirnov sets out to capture the violent gangleader Herman after a failed robbery. Things begin to go downhill when he enters a plot to substitute a young girl called Lorenza (Nancy Guild) for the French queen Marie Antoinette along with gypsies Gitano (Akim Tamiroff) and Zoraida (Valentina Cortese).

Albert (Zooey Hall) has tried to kill his rich snobbish mother once, for which he was institutionalized. The low security hospital she has sent him to, however, isn't prepared to deal with the extent of his problems. Obsessed with his own hatred for his mother, Albert is dangerously violent toward all women and attacks a nurse, after which his doctor decides to send him to a high-security state institution. Albert easily escapes by murdering an orderly, and the police put his mother in hiding after he phones her and threatens her. Unfortunately, when Albert returns to his mother's home, he finds her housekeeper Alice (Marlene Tracy), whom he tortures and murders.

As he investigates the missing person report of a teenager named Chris Gant (based on Gacy's genuine final victim, Robert Piest), Des Plaines, IL detective Lt. Joe Kozenczak (Riley) becomes concerned that local businessman John Wayne Gacy (Dennehy) may be responsible for this and well as many other disappearances. However, when he and his team are ready to arrest Gacy, their evidence is viewed as being circumstantial. Worst of all, everyone (including Konzenczak's superiors) view Gacy as a respectable pillar of society. Meanwhile, Gacy himself begins a sadistic game of cat-and-mouse as he tries in every way to manipulate and outwit the police.
