Chance, a disobedient American Bulldog (voiced by Michael J. San Diego Police Detective Michael Dooley leaves his car to contact his girlfriend, Tracy, when a helicopter suddenly appears and opens fire on his car, which ignites. Presuming him dead, the assassins leave the scene. At the police station, Dooley argues with his captain, refusing to take a partner; instead, he decides to get a police dog. At home, he finds Tracy with another man and spends the night in his new car. The next day, Dooley coerces Freddie, an informant, into revealing that the drug lord Ken Lyman is responsible for the attack. Dooley is assigned a German Shepherd named Jerry Lee, whom he dislikes.

Ted Wiggins is an idealistic 12-year-old boy [citation needed], who lives in "Thneedville", a walled city that, aside from the human citizens, is completely artificial; everything is made of plastic, metal, or synthetics. Ted has a crush on local environmentalist Audrey, who wants to see a "real tree" more than anything in the world, and decides to find one in order to impress her. His energetic Grammy Norma secretly tells Ted the legend of the Once-ler, who will tell anyone about trees if you brought him fifteen cents, a nail, and a shell of a great-great-great grandfather snail. When Ted leaves Thneedville in search of the Once-ler, he discovers that the outside world is a contaminated, empty wasteland. Once the boy finds him, the Once-ler agrees to tell Ted about the trees on the condition that he listens to the story over multiple visits. Ted agrees, but on his way home, he encounters the mayor of Thneedville, Aloysius O'Hare, who is also the proprietor of a company that sells bottled oxygen to Thneedville residents. O'Hare explains to Ted that because trees produce oxygen free of charge, he considers it a threat to his business whenever he hears people talking about them. After revealing that he has "security camera eyes" all over the city, O'Hare pressures Ted to stay in town. However, Ted continues to sneak out of O'Hare's sight (with his grandmother's encouragement) and learns more of the trees' history.

The gang goes to Egypt to surprise Velma, who has been restoring the famous Sphinx for the past six months with Prince Omar. However, the Mystery Machine runs out of water in the radiator. Scooby and Shaggy try to find water for the Mystery Machine, and find a lake with a water which turns out to be a mirage. The gang meets an Egyptian nomad Amahl Ali Akbar and his hawk Horus. With their help, the gang is able to get to the Sphinx and meets "Fear Facers" host Rock Rivers whose show was recently canceled because he faked some footage. He then tells them of the curse. Scooby smells a familiar smell and leads the gang to Velma. Velma is surprised and introduces Omar to her friends. Velma then shows an ancient necklace which she found with the tomb of Queen Cleopatra. Suddenly, a nasty grave robbing scientist and treasure hunter named Dr. Amelia Von Butch and her minions appear to loot the tomb.

The film takes place in Australia and Vampire Rock, a rock formation shaped like a vampire head. There is a legend of a vampire named the Yowie Yahoo, who lives in the rock. The film starts at Vampire Rock where the "Vampire Rock Music Festival" is being set up. Many people are excited for it, but some don't think it should take place because it would anger the Yowie Yahoo. One such person is Malcolm Illiwara, even though his own grandson Daniel is the manager of the contest. One night, as Malcolm and his grandson watch a sure-to-win performer named Matt Marvelous, the Yowie Yahoo appears. Fred is treating the Mystery Inc. gang to share in his birthday present: a mystery cruise, compliments of his parents Skip and Peggy. While preparing for the ship launch, Scooby and Shaggy have a creepy encounter with a sinister-looking cloaked man, whom the duo are sure is up to no good. The gang meet the hyper Cruise Director, Sunny St. Cloud, and the captain, Captain Crothers. The Captain says they are bound for the Bermuda Triangle, and St. Cloud promises some creepy intrigue. A montage of sloppy "mysteries" that are staged by St. Cloud and Captain Crothers follow, which the gang solves with ease. This peeves the other guests, who have no mysteries to solve now. Soon they rescue a man lost at sea, who tells of an encounter with ghost pirates. The gang naturally assumes that this is a setup to another mystery. He is taken below deck as a man in a jetpack appears from the sky and lands on deck. He turns out to be Biff Wellington, an English billionaire who is known to be fun-loving yet eccentric. He plans to stay on the ship as well.

Fred's pen-pal, Alejo Otero, a man who lives in Veracruz, Mexico, invites Fred and the rest of the gang to visit him and his family there. Fred and the rest of the gang talk about it until they decide to go. However, after Alejo sent the invitation to Fred, a big long-haired monster started to terrorize the population of Veracruz. Both Alejo and his young son, Jorge, and their Chihuahua, Chiquita, see the monster, and the locals start calling him "El Chupacabra."
