Following the events of Alien vs. Predator, a Predator ship is leaving Earth carrying Alien facehuggers, and the body of Scar, the Predator that defeated the Alien Queen. A chestburster erupts from Scar's body; it is a new creature that is a hybrid of both species. It quickly matures into an adult Predalien and starts killing all the Predators on the ship. Mrs. Brisby, a timid widowed field mouse, lives in a cinder block with her children in a field on the Fitzgibbons' farm. She prepares to move her family out of the field as plowing time approaches, but her son Timothy has fallen ill. She visits Mr. Ages, another mouse and friend of her late husband, Jonathan, who diagnoses Timothy with pneumonia and provides her with medicine. Mr. Ages warns her that Timothy must stay inside for at least three weeks or he will die. On her way home she encounters Jeremy, a clumsy but friendly crow. The crew of the space shuttle Churchill finds a 150-mile long spaceship hidden in the corona of Halley's Comet. Late one night, young David MacLean (Jimmy Hunt) is awakened by a loud thunderstorm. From his bedroom window, he sees a large flying saucer descend and disappear into the sandpit area behind his home. After rushing to tell his parents, his scientist father (Leif Erickson) goes to investigate David's claim. When his father returns much later in the morning, David notices an unusual red puncture along the hairline on the back of his father's neck; his father is now behaving in a cold and hostile manner. David soon begins to realize something is very wrong: one-by-one he notices certain townsfolk are acting in exactly the same way. Through his telescope, David sees child neighbor Kathy Wilson walking in the sandpit, when she suddenly disappears underground. David flees to the police station for help, and he is eventually placed under the protection of health-department physician Dr. Pat Blake (Helena Carter), who slowly begins to believe his crazy story.

The Great Gonzo has always been identified as a "whatever". But after he begins having disturbing dreams of abandonment and rejection, he begins to realize just how alone he is in the world. One of his nightmares involves him being denied entry onto Noah's Ark by Noah (F. Murray Abraham). The next morning, Gonzo tells Kermit the Frog that he is getting tired of being called a "whatever." After an alien race appears to be trying to send him a message through bowls of cereal, Gonzo realizes that he may not be so alone after all and climbs to the rooftop to start watching the sky. Using a bolt of lightning, Gonzo communicates with a pair of cosmic fish, revealing to him that he is an alien from outer space.

In 2004, a satellite detects a mysterious heat bloom beneath Bouvetøya, an island about one thousand miles off the coast of Antarctica.
