Thorin and his company are being pursued by Azog and his Orc party following the events of the previous film. They are ushered along by Gandalf to the nearby home of Beorn, a skin-changer who can take the form of the bear. That night, Azog is summoned to Dol Guldur by the Necromancer, who commands him to marshal his forces for war. Azog then delegates the hunt for Thorin to his son Bolg. The following day, Beorn escorts the company to the borders of Mirkwood, where Gandalf discovers Black Speech imprinted on an old ruin. This coincides with a telepathic message from Galadriel urging him to investigate the tombs of the Nazgûl. He warns the company to remain on the path and leaves them. Upon entering the forest they lose their way and are ensnared by giant spiders. Bilbo then sets about freeing the dwarves with the help of his recently acquired invisibility ring. He subsequently drops the Ring and first begins to understand its dark influence after he brutally kills a centipede-like creature to retrieve it.

In the fictional large hill-top town of Cheesebridge during the Victorian era, rumors abound that subterranean trolls (known as Boxtrolls for the cardboard boxes they wear) have kidnapped and killed young children. Bastian Balthazar Bux (Barret Oliver), a shy and friendless bibliophile child, hides in a bookstore, interrupting the grumpy bookseller, Mr. Coreander (Thomas Hill). Bastian asks about one of the books he sees, but Mr. Coreander advises against it; despite which, Bastian seizes the book, leaving a note promising to return it, and hides in the school's attic to read. The book describes the world of Fantasia threatened by a force called "The Nothing"; where the Childlike Empress (Tami Stronach) who rules over Fantasia has fallen ill, and has summoned Atreyu (Noah Hathaway) to discover the cure. Atreyu is therefore given the AURYN. As Atreyu sets out, the Nothing summons Gmork (voiced by Alan Oppenheimer), a werewolf, to kill Atreyu.

Alice appears to be in her own bedroom, when a taxidermically stuffed rabbit comes to life and breaks out of its glass case. Alice follows the rabbit through the drawer of a desk into a cavern. She subsequently falls through a bucket and seemingly down an elevator shaft. Wonderland itself is a mix of drab household-like areas with incongruous relationships of space and size. The Queen's execution sentences are carried out by the White Rabbit with a pair of scissors. At the film's end, Alice wakes in her room, discovers that the rabbit is still missing from his glass case, and finds a secret compartment where he keeps scissors. She ponders whether or not she will cut his head off. The film is ambiguous about whether this room is Alice's real world or "Wonderland".
