After World War II, ex-serviceman Joe Barrett (Humphrey Bogart) returns to Tokyo to see if there is anything left of his pre-war bar and gambling joint ("Tokyo Joe's") after all the bombing. Amazingly, it is more or less intact and being run by his old friend Ito (Teru Shimada). Joe is shocked to learn from Ito that his wife Trina (Florence Marly), who he thought had died in the war, is still alive. Believing her to be dead, Joe inadvertently deserts her and she has divorced Joe and is now married to Mark Landis (Alexander Knox), a lawyer working in the U.S. Occupation HQ. She has a seven-year-old child, Joe's daughter Anya (Lora Lee Michel), born when Trina was in an internment camp after Joe's departure from Japan just before Pearl Harbor.

Crooked political boss Paul Madvig (Brian Donlevy) is determined to back reform candidate Ralph Henry (Moroni Olsen) for governor after falling in love with Henry's daughter, Janet (Veronica Lake). Madvig's right-hand man, Ed Beaumont (Alan Ladd), believes the move is a big mistake and rightly distrusts Janet's motives. She is only playing along at her father's request; she is put off by Madvig's crudity and becomes very attracted to the more eclectic Beaumont. He fends off her advances out of strong loyalty to his friend. The deluded Madvig boasts that Henry has practically given him the key to his house; Beaumont warns him that it is liable to be a glass key, one that can break at any moment.

Marsha Mitchell (Ginger Rogers), a traveling dress model, stops in the Southern town of Rockpoint to see her newlywed sister, Lucy Rice (Doris Day). Within minutes of entering the town she notices unusual behavior by the townsfolk, such as dozens of people closing up shop and getting out of sight. As she walks down the almost-pitch-black main street, she sees loud noises coming from the police station. She hides but sees a drunken KKK mob, beating and berating a man whom they had just broken out of jail. The man untangles himself from their clutches, and he starts to run but goes only a few yards before someone in the mob twice fires a shotgun, killing him by striking him in the torso and the head. The mob, confused, approaches the fallen man, arguing among themselves. Marsha, hiding around a corner from the crime scene, gets a good look at two of the men, who have removed their hoods during the fiasco.

A gangster named Scot Webster (Philip Terry) attempts to save his sister, Susan (Ellen Drew) from the clutches of rival gangster W.S Bruhl (Paul Lukas). In 1906, Alipang (Tetsu Komai) and his Muslim Moro guerrillas are terrorizing the people of the Philippine island of Mindanao, raiding villages, killing the men, and carrying off the women and children for slaves. Instead of maintaining garrisons indefinitely to protect the Filipinos, the U.S. army tests out a new tactic at Fort Mysang. The army detachment is replaced by a handful of officers – Colonel Hatch (Roy Gordon), Captains Manning (Russell Hicks) and Hartley (Reginald Owen), and Lieutenants McCool (David Niven) and Larsen (Broderick Crawford) - who are to train the native Philippine Constabulary to take over the burden. Army doctor Lieutenant Canavan (Gary Cooper) is sent along to keep them healthy. They are welcomed by a skeptical Padre Rafael (Charles Waldron).
