The film begins with GloboTech Industries acquiring the Heartland Toy Company. CEO Gil Mars tells remaining toy designers Larry Benson and Irwin Wayfair to develop actual live-action toys capable of "playing back". Mars selects Larry's action figures, the Commando Elite, for the project and Irwin's educational toys, the Gorgonites, for their enemies. After Mars sees a commercial showing the toys doing activities they are incapable of doing, he accuses them of false advertising, saying Globotech delivers on what it promises. Mars then orders Benson to have the toys on the shelves in three months acting just as they do in the commercial or get fired. Faced with such a tight deadline, Benson forgoes safety testing, then uses Irwin's password and chooses GloboTech's overly powerful, X1000 intelligent AI munitions microprocessor integrated circuit to control the toys.

Pessimistic Richard Tyler (Macaulay Culkin) lives life based on statistics and fears everything. His exasperated parents (Ed Begley, Jr. and Mel Harris) have tried multiple ways to build up the courage of their son, but to little success. Richard is sent to buy a bag of nails for building a treehouse. However, Richard gets caught in a harsh thunderstorm and takes shelter in a library. He meets Mr. Dewey (Christopher Lloyd), an eccentric librarian who gives him a library card, despite Richard's protests he doesn't want a book, since he's only there to escape the storm. Searching for a phone, Richard finds a large rotunda painted with famous literary characters. He slips on some water dripping from his coat and falls down, knocking himself out. Richard awakens to find the rotunda art melting, which washes over him and the library, turning them into illustrations.

Billy and his mother moved from Boston to rural Vermont after a car accident which left Billy fatherless and with a gimp leg. Billy has a hard time adjusting to life in Vermont and has trouble making friends. While shopping at the mall after school one day, Billy stumbles upon a ramshackle petting zoo, where the animals are kept in poor conditions. After seeing a small pony with a horn taped to its head and finding out that it is about to be sold for slaughter, Billy instead makes a deal with the zoo keeper and buys the pony. Once Billy takes the pony home, he cleans her up and cares for her. The pony appears to be pregnant and eventually foals, under the watchful eye of Billy and his friend Carolyn. The pony's foal grows a horn and turns out to be a unicorn, who grows at a tremendous rate. Billy names the colt Nico from the letters found in the word "unicorn".

Bastian Bux (Jonathan Brandis) is having troubles at home: his father Barney's (John Wesley Shipp) busy workload is keeping him from consoling Bastian's fear of heights. As such, he then heads to an old bookstore where he again meets Mr. Koreander (Thomas Hill), who proceeds to help find a book on courage. While waiting, Bastian rediscovers the Neverending Story's book, and is shocked to see its words disappear off its pages. Max (Cayden Boyd) is a lonely child in the suburbs of Austin who creates an imaginary world named Planet Drool, where all of his imagination and dreams come to life. He creates two characters; Sharkboy (Taylor Lautner), a young boy who was raised by sharks after losing his father at sea, and Lavagirl (Taylor Dooley), who can produce fire and lava, but has trouble touching objects without setting them alight. The two left Max to guard Planet Drool. In real life, Max's parents (David Arquette and Kristin Davis) have little time for him and their marriage seems to be on the rocks, and he is bullied by fellow schoolmate Linus (Jacob Davich). However, he does receive friendship from Marissa (Sasha Pieterse), the daughter of his teacher Mr. Electricidad (George Lopez, whose name is Spanish for "electricity"). Linus steals Max's Dream Journal (where all of his ideas are kept) and vandalizes it. The next day, a tornado rages outside the school, and moments later, Sharkboy and Lavagirl appear and ask Max to come with them to Planet Drool. They reach Planet Drool via a shark-like spacecraft, where Max learns that the dreamworld is turning bad, courtesy of Mr. Electric (also portrayed by George Lopez), originally the dreamworld's electrician but now corrupted.

The story revolves around a teenage boy named Al Haddin, nicknamed "Aladdin", who is living with his widowed mother Janet and his alcoholic grandfather Jeremiah in Miami, Florida. Superman saves a spaceship of cosmonauts whose ship was thrown off course by debris, then visits his home-town of Smallville as Clark.
