Astronomer Shinichi Tachibana, has a secret identity as superhero "Iron Sharp" (changed to "Space Chief" in the English dub) and has many children as friends. When they are attacked by a group of metallic aliens ("Neptune Men" in English), Iron Sharp drives the aliens away. Tachibana is also resourceful, as he helps develop an electric barrier to block the aliens from coming to the Earth. After several losses by the aliens, they announce that they will invade the Earth, throwing the world into a state of panic. As they invade the aliens destroy entire cities with their mothership and smaller fighters. Iron Sharp destroys multiple enemy ships and Japan fires a nuclear missile at the mothership, destroying it.

Not long after Megatron's demise and the restoration of Cybertron, the Autobots celebrate as Bumblebee is promoted to warrior class by Optimus Prime. The festivities end, however, when Optimus sets out on a journey to find the AllSpark, the source of new life on Cybertron, and takes Wheeljack with him to find it so that new Transformers can come into being. Ultra Magnus is left in charge in Prime's absence to hunt down the missing Starscream, Shockwave, and Predaking with the other Autobots. Meanwhile on Earth, at the bottom of the ocean, Megatron's consciousness is reawakened by Unicron, who seeks to destroy his arch-enemy Primus, the very core of Cybertron, and requires Megatron's body to do so. Unicron reformats Megatron into a body with new upgrades before heading to Cybertron. In the meantime, Ultra Magnus and Smokescreen continue to search for the fugitive Decepticons in the Sea of Rust, but are soon attacked by the Predacons Skylynx and Darksteel. After a brutal fight, Magnus is severely damaged and Smokescreen barely makes it through the space bridge with him. The damage is so critical that the Autobots are forced to call in Ratchet from Earth for assistance while the Autobots deduce that the two new Predacons must be creations of Shockwave. Meanwhile, Starscream and Shockwave are revealed to have restarted "Project: Predacon" and plan to create an army with Skylynx and Darksteel being their first creations.

In the present day, Lex Luthor and his Legion of Doom try to use cryogenic rays from orbital satellites to expand the Earth's polar ice caps in the Arctic Ocean, causing a massive drop in sea levels and creating new islands they intend to rule. Superman and the Justice League confront the Legion, dividing their forces to fight the Legion and destroy the satellites. In the ensuing space battle, Robin purposely crashes his spacecraft into the satellite array. Refusing to accept defeat, Captain Cold overloads the remaining satellite, which falls back to Earth and entombs Luthor in an ice sheet shortly before the satellite explodes. The League is triumphant and believes Luthor to be dead.

The film begins with a woman (Emily Perkins) who runs to a nearby shop wanting to use the phone. She enters a phone booth, but is taken by an unknown creature. April (Brittany Allen) and her boyfriend Kyle (Freddie Stroma) are planning to go to her parents cabin for a romantic weekend alone, however she finds out that Kyle has invited his annoying friend Seth (Jesse Moss), Seth's girlfriend Lex (Anja Savcic), and another friend named Melanie (Melanie Papalia) along. Along the way, Seth sets off fireworks in the car and they are pulled over by Sheriff Murphy (Gil Bellows) who gives them a warning before letting them go. They finally make it to the cabin and begin drinking and smoking marijuana. Later on, Kyle proposes to April, which April rejects, angering Kyle. Suddenly they see something crash in the woods and upon investigating find that it's a UFO. After returning to the cabin they hear noises upstairs, and after getting April's father's gun find nothing but an open door. After finding an alien on the patio they shoot it to death. They then try and drive to town but find that the road is blocked.

In Gaea’s atmosphere the Jointrons and the Seacons battle each other but both factions are interrupted by the arrival of a large space ship which rams into them and sends them all flying into space before crash landing on the planet, and the Maximals and Predacons are immediately alerted. On the Galvaburg II, Gigastorm recommends destroying the ship but Galvatron is interested and believes it may hold good fortune for the Predacons. On the Yukikaze Lio Convoy orders a unit sent to investigate the ship but Lio Junior, Lio Convoy’s son, wishes to go but the other Maximals shoot him down, but Tasmania Kid stands up for him and asks if both can go and Lio Convoy approves and has Stanton and Skywarp accompany also. The 4 Maximals arrive at the ship and discover a “teleport gate”, an ancient device capable of opening a doorway into the past and transporting any living creature into the present, Transformers included but it requires a control unit to function. When Lio Junior finds it the Predacon Combaticons Hellscream, Dirgegun, Thrustor and Max-B swoop in and steals it but Lio Junior dives off after it alone and the Predacons overpower and nearly kill him, but before Hellscream can fire a finishing blow Kid takes the hit as the other Maximals arrive and scare off the Predacons and secure the control unit.

Horace Parker, un jeune et riche égoïste, a accepté de financer un système de communication avec Mars à condition d'être crédité comme son inventeur. Comme il s'endort, un personnage lui apparaît, qui se présente comme un messager en provenance de Mars, dont la mission est de convertir l'homme le plus égoïste de la Terre. Il montre à Horace la pauvreté qui règne dans les rues et lui fait entendre les reproches de Minnie à son sujet. Emmené chez un soldat dont il a refusé d'aider la femme, il se réveille pour découvrir leur maison en feu, et sauve alors la femme. Il invite ensuite d'autres infortunés chez lui, et regagne ainsi l'estime de Minnie.

The film is presented as an episode of a Federation documentary pertaining to the Four Years War with the Klingon Empire, narrated by noted historian John Gill (who appeared in "Patterns of Force") and featuring interviews of actual participants on both sides. It begins on Stardate 2241.03, two decades before the original series, with the war's opening battle at Arcanis IV, a prosperous Federation colony along the Klingon border. The Klingons, who did not consider the Federation to be a worthy adversary, maintained the initiative for the first six months of the war, with a number of victories under the leadership of their supreme commander, Kharn. The Vulcan diplomatic delegation under Ambassador Soval (who appeared in Enterprise), overseeing negotiations with the Klingons, are left with little room to maneuver.

In the Atlantic Ocean, the USS California submarine picks up incoming human-like threats approaching the sub by sonar. The sub is attacked, leaving the entire crew dead by the invading hostiles. Une navette extraterrestre se pose et nous découvrons Marvin qui a pour mission de trouver et de capturer une créature terrestre : son lieutenant canin K-9 repère les traces de Bugs et mène Marvin au terrier du lapin. Ce dernier leur offre des bonbons (croyant que c'est Halloween) et le Martien excédé utilise son désintégrateur sur le terrier de Bugs ; le lapin fait mine de partir et endosse un déguisement de cuisinier qui annonce le départ de la navette, après avoir monté Marvin contre K9 ; bugs se fait capturer par ces derniers avec un bazooka à camisoles. Dans le vaisseau ; il neutralise K-9 en jouant au client de camisole de force puis Marvin en lui faisant croire que la navette s'écrase. Après une conduite périlleuse (une Lune, deux Planètes semblable à Jupiter et Saturne ,des étoiles s'attachent à la fusée martienne) observée par un astronome qui devient fou, Bugs revient sur Terre.

Nous retrouvons Sam en extraterrestre voulant capturer Bugs. Il envoie son robot nommé "X2-9-B" le capturer mais Bugs le prend pour une poubelle et quand ce dernier y jette ses déchets, le robot tousse et rejette les détritus. 3 autres robots, la Brigade de destruction, sont chargés de mettre des bâtons de dynamite allumés dans une poubelle mais Bugs place un aimant dans la poubelle et donc attire les robots qui finissent par exploser. Un robot ambulancier ramasse les restes de la brigade. Sam décide d'aller lui-même de le capturer dans un char indestructible mais Bugs devinant la manœuvre bouche le couvercle du char avec une machine après y avoir déposé de la dynamite. Après une course poursuite où Bugs remplace le propulseur de Sam par un bâton de dynamite, le lapin finit par rouler Sam en lui envoyant un robot à son effigie, rempli de dynamites. Lorsque Bugs écoute à la radio Sam présentant à son souverain le soi-disant lapin, celui-ci explose.

In 2021, aliens called "Heavies" invade Earth and make quick gains against a disorganized response from various nations. A series of defensive satellites is thought to protect Earth from a second invasion. Fifty people suddenly wake up in a darkened room, arranged in two concentric circles around a strange device. Noises sound when they attempt to move or touch the others. Tout va mal pour les extra-terrestres W, X, Y et Z qui sont tout simplement affamés. Pour remédier à ce désastre, X est envoyé sur Terre avec pour mission de ramener des créatures à manger. X se retrouve bientôt au cœur d'une forêt où il est vite remarqué par les deux petites chenilles Koko et Kiki qui, terrorisées par l'apparition de cet extra-terrestre, ont toutes les peines du monde à retrouver Cathy, leur mère, et à la convaincre de la présence de cet étrange personnage. Comme personne ne veut croire les petites chenilles, elles fuguent à nouveau et vont trouver de l'aide auprès du rat Arnold qui les aide à construire un vaisseau volant. Mais il n'est pas simple de déjouer les plans de la créature de l'espace, car celle-ci a la faculté de prendre l'apparence de tous ceux qu'elle croise. Les adultes comprennent bientôt la nature du danger que représente cet extra-terrestre et s'associent aux enfants.
