After eight months of treatment for bipolar disorder, Pat Solitano is released from a mental health facility in Baltimore, and returns to Lansdowne, Pennsylvania into the care of his father Patrizio and mother Dolores. Twenty-year-old Will Hunting (Damon) of South Boston is a self-taught, genius-level intellect with an eidetic memory, though he works simply as a janitor at the Massachusetts Institute of Technology, and spends his free time drinking with his friends, Chuckie (Affleck), Billy (Cole Hauser) and Morgan (Casey Affleck). When Professor Gerald Lambeau (Skarsgård) posts a difficult problem taken from algebraic graph theory as a challenge for his graduate students, Will solves the problem anonymously, stunning both the graduate students and Lambeau himself. As a challenge to the unknown genius, Lambeau posts an even more difficult problem and chances upon Will solving it. Fearing he will lose his sole means of (a meager) income, Will flees and skips going into work the next day. That night, Will meets Skylar (Driver), a British orphan about to graduate from Harvard, who plans on attending medical school at Stanford.

In the Mediterranean Sea, Italian fishermen rescue an unconscious American man (Matt Damon) floating adrift with two gunshot wounds in his back. The boat's skipper finds a tiny laser projector surgically implanted under the man's skin at the hip. When activated, it displays the number of a safe deposit box in Zürich. When he regains consciousness, the man discovers he has dissociative (or psychogenic) amnesia. It is soon revealed the amnesia is selective, as the man realizes he knows several languages and advanced combat skills. Much later he remembers fragments of the C.I.A. trauma-based programming which erased and replaced his identity. When the ship docks, he sets off to investigate the deposit box.

At the end of the 21st century, Earth is devastated by chemical warfare. After Amanda Young seals him in the bathroom, Eric Matthews escapes his shackle by breaking his foot with a toilet tank cover. Six months later, he is still missing. A SWAT team led by Lieutenant Daniel Rigg discovers the site of a Jigsaw game in which the victim, Troy, had to escape a bomb by ripping chains from his body. Rigg calls Detectives Mark Hoffman and Allison Kerry, who is guilt-ridden over Matthews' disappearance, to the scene. Kerry points out that the door was welded shut, breaking Jigsaw's modus operandi of giving his victims a chance to escape. She is abducted from her home that night while reviewing Troy's tape and awakens in a harness that is hooked into her ribs. She manages to retrieve the key from a suspended beaker of acid and unlocking it before the timer expires, but it tears her rib cage apart anyway, killing her.
