A fire starts aboard the Colonial Marine spaceship Sulaco. The computer launches an escape pod containing Ellen Ripley, the young girl Newt, an unidentified man, and the damaged android Bishop. All four are in cryonic stasis. The ship's scans of the crew's cryotubes show an Alien facehugger attached to one of the crew members. The pod crash-lands on Fiorina "Fury" 161, a foundry facility and penal colony inhabited by male inmates with "double-Y" chromosome patterns and histories of physical and sexual violence. After some inmates recover the pod and its passengers, an Alien facehugger approaches the prison dog.

The film begins with the sentencing of Jean-Baptiste Grenouille (Ben Whishaw), a notorious murderer. Between the reading of the sentence and the execution, the story of his life is told in flashback, beginning with his abandonment at birth in a French fish market. Raised in an orphanage, Grenouille grows into a strangely detached boy with a superhuman sense of smell. After growing to maturity as a tanner's apprentice, he makes his first delivery to Paris, where he revels in the new odors. He focuses on a redheaded girl (Karoline Herfurth) selling yellow plums, following her and repeatedly attempting to sniff her, but startles her with his behavior. To prevent her from crying out, he covers the girl's mouth and unintentionally suffocates her. After realizing that she is dead, he strips her body naked and smells her all over, becoming distraught when her scent fades. Afterwards, Grenouille is haunted by the desire to recreate the girl's aroma.

In 2001, Gordon Gekko (Michael Douglas) is released from prison after serving eight years for insider trading and securities fraud. Seven years later, Gekko is promoting his new book Is Greed Good?, warning about the coming economic downturn. His estranged daughter, Winnie (Carey Mulligan), runs a small, non-profit news website and is dating Jacob Moore (Shia LaBeouf), a top proprietary trader at Keller Zabel Investments (KZI). Frank Drebin (Leslie Nielsen) has retired from Police Squad and lives a basically happy life with his wife, Jane Spencer-Drebin (Priscilla Presley). It remains "basically happy" because police work has been Frank's meaning of life, and he feels unhappy about not being able to legally take on criminals anymore. Additionally, Jane tries to push him into siring a child, but Frank does not have the courage to go through this yet. It comes as a blessing to him when his old friends Ed Hocken (George Kennedy) and Nordberg (O.J. Simpson) come by and ask for his help in an investigation. The Police Squad has caught wind that a well-known bomber named Rocco Dillon (Fred Ward), who is currently incarcerated, has been hired by a terrorist (Papshmir, known from the first movie) to conduct a major terrorist act against the United States. An important contact, Tanya Peters (Anna Nicole Smith), Rocco's girlfriend, proves to be a dead end, so Drebin is asked to join Dillon undercover in prison, befriend him, and then leak details of the plan to his colleagues. However, the first part of the mission – by pure accident – proves to be extremely taxing; Jane becomes frustrated both at Frank's sudden unwillingness to engage in his marital duties and the suspicion that he is doing police work again, and storms out of the house.

Philadelphia, 1999. In a violent home invasion, engineer Clyde Shelton (Gerard Butler) is forced to witness the rape and murder of his wife and young daughter by Clarence James Darby (Christian Stolte) and his accomplice Rupert Ames (Josh Stewart). Prosecutor Nick Rice (Jamie Foxx) is unable to use DNA evidence to securely convict both accused. Unwilling to take a chance on lowering his high and yet unbeaten 96% conviction rate, he chooses to make a deal with Darby (the actual murderer), letting him plead guilty to a lesser charge, in return for testifying against Ames. Ames is falsely found guilty of masterminding the break-in and both murders and is sentenced to death. Shelton feels betrayed by Rice's actions, as he had pleaded with him not to make the deal and to at least try convict both of them, and because he chose to release the actual killer. Darby serves his shortened sentence and is released just a few years later.

Writer Skip Donahue and actor Harry Monroe are fired from their jobs in New York, and leave for Hollywood. Along the way, they take odd jobs to make ends meet. During one such job in Arizona, Skip and Harry perform a song and dance routine dressed as woodpeckers as part of a promotion for a bank. While the duo is taking a break, two men steal the costumes and rob the bank. Harry and Skip are arrested, whisked through a speedy trial and handed 125-year jail sentences. Their court-appointed lawyer, Len Garber, advises them to wait until he can appeal their case.

Lee Yong-go is a mentally impaired father with the intellect of a six-year-old, who lives in a run-down house along with his daughter of the same age, Ye-sung. One day, he gets into a physical altercation with the police commissioner, who has just purchased the last Sailor Moon backpack for his daughter, a gift Yong-go was saving up to buy for Ye-sung. Soon after, the police commissioner's daughter dies in a freak accident, in which she slips on ice and suffers a fatal blow to the back of her head while she is taking Yong-go to another store that sells the same backpack. When he tries to resuscitate her, a woman witnesses him and mistakes him to be molesting her. Yong-go is falsely accused of the abduction, murder, and rape of a minor. The police quickly took advantage of his disability and forced him to admit committing the crimes while ignoring exonerating evidence. Yong-go, who is sentenced to death, is imprisoned and assigned to Cell No. 7, the harshest cell in a maximum security prison.

In 1815 Edmond Dantès, second mate of a French trading ship, and his friend Fernand Mondego, a representative of the shipping company, head to the isle of Elba to seek medical attention for their ailing captain. Dantès and Mondego are chased by British Dragoons who believe they are spies for the exiled Napoleon Bonaparte. Bonaparte himself comes to their aid, stating that they are not his agents. As payment for using his physician, Bonaparte asks Dantès to deliver a letter to a certain Monsieur Clarion in France. The captain dies, however, and they leave Elba. On returning to France, Dantès is reprimanded by the ship's first mate, Danglars, for disobeying orders. However, the company's boss, Morrell, commends Dantès' bravery, promoting him to captain over Danglars, who is left fuming. Mondego intercepts Dantès' fiancée, Mercédès, and tries to seduce her. When he hears of Dantès' promotion, Mondego realizes that Dantès and Mercédès would soon be married.
