In the distant future, the civilian transport ship Hunter-Gratzner passes near a desert planet while on autopilot with its crew and passengers in cryostasis chambers. The passengers mostly consist of nomadic settlers who are relocating to other planets, a Muslim priest who goes by the title "Imam", with his followers traveling to New Mecca, a young boy named Jack, a pair of Bushwhackers named Shazza and Zeke, a merchant named Paris, and a law enforcement officer, William J. Johns, who is transporting a notorious criminal, Richard B. Riddick, who is chained in a special chamber and is the only one awake while in cryostasis. Riddick has illegally surgically-modified eyes, called Shiners, that give him extra-sensitive vision that allows him to see in the dark.

In 2199, after five years of attacks by an alien race known as Gamilas, the Earth Defense Force launches a counter-offensive near Mars. The fleet's weapons are no match for the Gamilas, who easily wipe out much of the force. During the battle, EDF captain Mamoru Kodai volunteers to use his damaged ship, the destroyer Yukikaze, as a shield to cover Captain Jyuzo Okita's ship, allowing his escape. Mamoru's ship is destroyed.

The narrator explains that in 1957, the Soviet Union launched Earth's first satellite Sputnik 1 into orbit. Four years later in 1961, when NASA was putting a monkey named Enos aboard Mercury Atlas 5, astronaut Yuri Gagarin became the first man on Earth to go to space. The Soviets were beating the Americans in every milestone off the planet. Feeling the sense of urgency to overtake the Soviets in the space race, U.S. President John F. Kennedy made a huge statement toward a joint session of Congress on May 25, 1961, stating that before the decade is out, he plans to launch the man to the Moon and return him safely to the Earth.

After the mysterious failure of the Discovery One mission to Jupiter in 2001, which resulted in the deaths of four astronauts and the disappearance of David Bowman, the fiasco was blamed on Dr. Heywood Floyd, who resigned his position as head of the National Council for Astronautics. While an international dispute causes tensions between the United States and the Soviet Union, both nations prepare space missions to determine what happened to the Discovery. Although the Soviet ship, the Leonov, will be ready before the American spacecraft Discovery Two, the Soviets need American astronauts to help board the Discovery and investigate the malfunction of the ship's sentient computer, HAL 9000, which caused the disaster. The US government agrees to a joint mission when it is determined that Discovery will crash into Jupiter's moon Io before Discovery Two is ready. Floyd, along with Discovery designer Walter Curnow and HAL 9000's creator Dr. Chandra, joins the Soviet mission.

Nine-year-old Milo (Seth Green, voice-over by Seth Dusky) is just beginning summer vacation, and his father (Tom Everett Scott) is leaving for a business trip. After a heated argument with his mother, Milo wishes that he never had a mom. Later that night, his wish comes true when his mother is abducted by Martians who plan to steal her "momness" to rear their own young.

In 3028 A.D., humanity has mastered deep space travel and interacted with several alien species.
