Doctor Parnassus' (Plummer) theatre troupe, which includes sleight of hand expert Anton (Garfield), confidant Percy (Troyer), and Parnassus' daughter Valentina (Cole), performs outside a London pub. A drunk (Richard Riddell) barges onstage and crashes through a stage mirror, where his face changes (Bruce Crawford), and he enters a journey of imagination that culminates in a choice between a torturous-looking twelve-step program and going to a pub. He enters the pub, but it explodes; in the real world, Parnassus says he has lost another one to Mr. Nick (Waits).

In Coolsville, Ohio, four teenagers are involved in a fight on the school bus and are sent to detention. Norville "Shaggy" Rogers is a clumsy, geeky outcast, who tried to smuggle his dog Scooby-Doo onto the bus; Fred Jones is quarterback of the football team; Velma Dinkley is a science nerd; and Daphne Blake is in the drama club. They bond somewhat over a shared interest in mysteries, but quickly get on each other's nerves. While in the library for detention, two ghosts appear and chase them to the gym where a pep rally is going on. A third ghost, The Specter appears, causing the lights in the building to flicker. He starts telling everyone to leave. The stamp-collecting Principal Deedle decides to close the school, but Vice Principal Grimes deems it a prank and suspends the quartet.

Viola Hastings (Amanda Bynes) is a smart-mouthed high school soccer player at Cornwall, which suddenly cuts its girls' team. Suzanne (Dina Meyer) and her 7-year-old stepdaughter Molly Driscoll (Cassandra Sawtell) move into a new house, where Molly acquires an imaginary friend named Candace Brewer (Nicole Muñoz). Later, it is revealed that a girl by that name lived in the house about a century earlier. Her mother died during childbirth of her baby sister, Dora. Candace took her baby sister and left her on a church steps so she didn't have to suffer the abuse from her father like she did. When she returned home, her father knew she took the baby and hung Candace on the apple tree in the backyard. Everyone believed 10-year-old Candace hung herself so she was buried in the part of the cemetery where sinners were buried, since suicide was considered a sin. The plot centers around whether Candace is indeed imaginary or is a malevolent ghost. Despite Suzanne's effort to evict the ghost out of her new husband's house, Candace still held the threat of making Suzanne's new family shatter. All the while, Suzanne's husband remains unbelieving of all of this.

T.L. later committed suicide; Riley, who found the body, has always partly blamed himself for his father's death.
