Under the watchful eyes of Father Silvano Bentivoglio (Carmen Argenziano) and Dr. Vittoria Vetra (Ayelet Zurer), the European Organization for Nuclear Research (CERN) initiates the Large Hadron Collider and creates three vials of antimatter particles larger than any that have ever been produced before. Almost immediately, Father Silvano is killed and one of the vials of antimatter goes missing. At the same time, the Roman Catholic Church is mourning the sudden death of Pope Pius XVI in Rome and prepares for the papal conclave to elect the next Pope. The Camerlengo Patrick McKenna (Ewan McGregor) assumes temporary control of the Vatican. The Illuminati kidnap four of the 'preferiti' (the favourite cardinals to be elected pope) before the conclave enters seclusion and threaten to kill one candidate every hour and destroy all of Vatican City at midnight, using the missing vial of antimatter as a bomb. The Vatican summons symbologist Robert Langdon (Tom Hanks) from Harvard University and Vittoria from CERN to help them save the four preferiti and locate the vial.

Four days after the events of the first film, detective James Carter is on vacation in Hong Kong, visiting his friend, Hong Kong Police Force Chief Inspector Lee, as he was sent along with Lee in saving the life of the Chinese counsel's daughter in Los Angeles. The fun is put on hold when a bomb explodes at the United States Consulate General, killing two undercover U.S. custom agents inside. Inspector Lee is assigned to the case, which becomes personal when it is discovered that it somehow involves Ricky Tan, his late police officer father's former partner. Tan, who was suspected of having a role in Lee's father's death - though the connection was never proven - is now a leader of the Triads. This, however, causes a rift between Lee and Carter, the later who simply wants to enjoy his vacation and not get into any danger.

In Gotham City, Batman stops a hostage situation in a bank caused by Two-Face, the alter ego of the disfigured former district attorney, Harvey Dent. However, Two-Face escapes. Edward Nygma, a researcher at Wayne Enterprises, develops a device to beam television directly to a person's brain; Bruce Wayne—with whom Nygma is obsessed—rejects the invention, noting that it "raises too many questions", and Nygma angrily resigns from his position after killing his supervisor Fred Stickley, and forging his suicide note and footage. Everybody except Bruce is convinced it was a genuine suicide. During a news report, it shows how Harvey Dent became Two-Face: While he was prosecuting Sal Maroni, Maroni threw acid in Harvey's face; Batman tried to stop him but failed. Detective Allen Gamble is a mild-mannered forensic accountant. Hot-tempered detective Terry 'Yankee Clipper' Hoitz is partnered with Allen ever since he mistakenly shot Derek Jeter during the World Series.
