In the Lower East Side of New York City in 1903, a group of Jewish men are gathered in the shop of a cobbler to discuss a problem that has been plaguing them. A crook named Gergerman has been running their businesses out and harassing the men and their families. The men hand over a pair of Gergerman's shoes to the cobbler, Pinchas Simkin. Pinchas takes the shoes to the basement of his shop and uses a special stitching machine to work on the shoes. His young son Herschel enters, and Pinchas explains to him the importance of the machine.

In "Andalasia", an animated fairy tale world devoid of problems, in which there are talking animals and "happy endings", Queen Narissa frets that her stepson Prince Edward will soon find his true love, which means that Narissa's position on the throne would be taken over. The film opens with a slight introduction from the main hero of the film, Underdog who introduces the audience to himself, his arch-nemesis Simon Barsinister, and Barsinister's henchman Cad. The film then enters into Capital City Town Hall, where a beagle on the police bomb squad sets off a false alarm after smelling a large ham (in some boxes near where the mayor was giving a speech). After being shunned by his fellow police canines, the beagle leaves in shame and is abducted off the street by Cad, who takes him to Simon's lab. Simon is bitter against the mayor, who has turned down his proposal for a type of genetic experimenting for the city, and plans to prove him wrong by testing his new serum on the beagle. However, Underdog escapes and runs amok in the lab, causing a fire and accidentally becoming exposed to a variety of DNA concoctions and chemicals that Simon developed, which modifies his DNA and gives him the strength to break through the metal door to the lab. After witnessing his work's "success" Simon is stunned when a burning monitor falls onto him, and Cad rushes to his aid.

Following the flop of theatre musical "Funny Boy" (based on William Shakespeare's Hamlet) ("Opening Night"), the show's washed-up producer, Max Bialystock, hires the neurotic Leo Bloom as his accountant. The film is set in a post-ice age North America, where the local tribesmen believe all creatures are created through the Spirits, who are said to appear in the form of an aurora. Three brothers: Kenai (voiced by Joaquin Phoenix)- the youngest brother, Denahi (voiced by Jason Raize)- the middle brother -and Sitka (voiced by D.B. Sweeney)- the eldest brother, return to their tribe in order for Kenai to receive his sacred totem, a necklace in the shape of an animal. The particular animal it represents symbolizes what he must achieve to call himself a man. Unlike Sitka, who gained the eagle of guidance, and Denahi, who gained the wolf of wisdom, Kenai receives the bear of love, to which he objects, stating that bears are thieves. He believes his point is made a fact when a bear takes some salmon. Kenai and his brothers pursue the bear, but a fight follows on a glacier, during which Sitka gives his life to save his brothers, although the bear survives. Vengeful, Kenai heads out to avenge Sitka. He chases the bear up onto a mountain and kills it. The Spirits, represented by Sitka's spirit in the form of a bald eagle, transform Kenai into a bear after the dead bear's body disappears. Denahi arrives, mistaking Kenai as dead, and believing the bear is responsible, vows to avenge Kenai by hunting it down.
