William Blake arranges to purchase half of Antonio Island, off the coast of Oregon, to establish a leper colony for his people. However, island residents Patrick Malone, Norman Castle, Richard Wayne and David Williams double-cross Blake. During a foggy night, they loot his clipper ship the Elizabeth Dane and set it on fire, killing all aboard. 134 years later, the residents of Antonio Island prepare to honor their founding fathers—the same men who burned the Elizabeth Dane—and a statue of them is to be unveiled on the town's anniversary. Geologist Dr. Josh Keyes (Aaron Eckhart) and scientists Serge Leveque (Tchéky Karyo) and Conrad Zimsky (Stanley Tucci) become aware of an instability of Earth's magnetic field after a series of incidents across the globe. They determine that the Earth's molten core, which generates this field, has stopped rotating, and within a year the field will collapse exposing the planet's surface directly to devastating solar radiation. Backed by the U.S. Government, Keyes, Leveque, and Zimsky create a plan to bore down to the core and set off several nuclear explosions to restart the rotation. They gain help of rogue scientist Ed "Braz" Brazzelton (Delroy Lindo) who has devised a vessel made of "Unobtainium" that can withstand the heat and pressure within the Earth's crust and convert it to energy, as well as a laser-driven boring system that will allow them to quickly pass through the crust. Construction starts immediately on the Virgil, a multi-compartment vessel to be helmed by Space Shuttle pilots Commander Robert Iverson (Bruce Greenwood) and Major Rebecca "Beck" Childs (Hilary Swank) who will join Keyes and the others. To prevent a worldwide panic, Keyes enlists computer hacker Theodore Donald "Rat" Finch (DJ Qualls) to scour the Internet and eliminate all traces of the pending disaster or their plan.

A bomb detonates in the plaza of the Colombian Consulate building in Los Angeles, killing nine people, including a caravan of Colombian officials and American intelligence agents. Among the civilians killed are the wife and son of LAFD firefighter, Captain Gordon "Gordy" Brewer, who was injured in the explosion. A tape is sent to the U.S. State Department, in which a masked man calling himself "El Lobo" (The Wolf) claims responsibility, explaining it was in retaliation for the oppression of Colombia by the United States. The FBI believes El Lobo is a Colombian terrorist named Claudio Perrini. CIA Special Agent Peter Brandt, the Colombia Station Chief, is harshly reprimanded for the incident by a Senate Oversight Committee, who promptly terminate all CIA operations in Colombia. Brandt angrily returns to Mompós and meets with his paramilitary allies to plan a major offensive to take down Claudio.

During World War II, U.S. Army intelligence officer First Lieutenant Thomas Hart (Farrell) is captured by German forces. While interrogating Hart, the Germans coerce him to divulge intelligence by taking away his boots, causing his feet to become frostbitten and badly injured, and leaving him, naked, in a very cold cell. He is then transferred by train to Stalag VI-A prisoner of war camp at Hemer, Germany. While en route, a P-51 Mustang attacks (the letters POW were painted on the top of the train, but got covered by thick snow). To save themselves, the POWs leave the train and spell P-O-W with their bodies and prevent further strafing.

It's 1988 and two best friends from Ireland (Jimeoin McKeown, Alan McKee) flee from Belfast after a violent confrontation with Colin (Robert Morgan) of the IRA and illegally enter Australia. The two fear immigration officers, and (after some gentle persuasion) Fergus Montague (McKeown) goes on a TV dating game show and wins a trip to Queensland in the process. This, however, occurs just as the pair's apartment is raided by immigration officer Derek Johnson [(Nicolas Bell)] and Wesley Murray (McKee) is forced to escape and eventually joins his friend in Queensland. Meanwhile, Colin is sent to Australia in a witness protection program after he gives up some of his former colleagues, and (much to the skepticism of his watchers, the SAS) names Fergus and Wesley as terrorists. Irritated by their lack of progress he eventually takes off to find them himself.

In 1821, Don Diego De La Vega (Anthony Hopkins) fights against the Spanish in the Mexican War of Independence as Zorro, a mysterious swordsman who defends the Mexican peasants and commoners of Las Californias. Don Rafael Montero (Stuart Wilson), the governor of the region, learns of De La Vega's alter ego, and attempts to arrest him. De La Vega's wife is killed during the scuffle. Montero imprisons De La Vega and takes his infant daughter, Eléna, as his own. Twenty years later Montero returns to California as a civilian, alongside Eléna (Catherine Zeta Jones), who has grown into a beautiful woman. Montero's reappearance coincides with De La Vega's escape from prison. He encounters a thief, Alejandro Murrieta (Antonio Banderas), who, as a child, once did Zorro a favor. De La Vega decides that fate has brought them together, and agrees to make Alejandro his protégé, grooming him to be the new Zorro. Murrieta agrees to undergo De La Vega's training regimen in order to be able to take revenge on Captain Harrison Love (Matt Letscher), Montero's right-hand man, who was responsible for killing Murrieta's brother, Joaquin.

A Boston couple, Gail (Meryl Streep) and Tom (David Strathairn), are having marital problems, due to his inability to spend time with his family because of his work as an architect. She, a water rafting expert, decides to take their son, Roarke (Joseph Mazzello), on a holiday rafting trip down the Salmon River in Idaho, along with their dog, Maggie. Their daughter, Willa (Stephanie Sawyer), accompanies them to Gail's parents' house in Idaho. At the last minute, just when they are about to leave for the almost week-long trip, Tom joins them. Ray Hughes (Hines) and Danny Costanzo (Crystal) are two detectives working Chicago's North Side, known for their wisecracking demeanors and unorthodox police methods, which get results in their various cases. One such case involves trying to bust up-and-coming drug dealer Julio Gonzales (Jimmy Smits). After arresting Snake (Joe Pantoliano), one of Julio’s associates, they convince him to wear a wire in order to get the necessary evidence to put Julio away. When they approach the meeting place (a cargo ship) they find that Gonzales has acquired a large store of Israeli Uzi submachine guns. Snake is setting the detectives up, however, prompting the detectives to rush in by acting as though Gonzales was preparing to kill him. Gonzales reveals his ambition to be the next "godfather" of Chicago, but chastises Snake for letting the detectives get close, and Snake is shot dead by a subordinate. The pair look as though they will be killed for sure, but two undercover detectives in Julio’s gang step in to make the arrest. In the ensuing gun battle, most of Julio’s gang escape, but Ray and Danny capture Gonzales.

Number 5 is part of a series of prototype U.S. military S.A.I.N.T. (Strategic Artificially Intelligent Nuclear Transport) robots built for the Cold War by NOVA Laboratories. The series' inventors, Newton Graham Crosby and Ben Jabituya, are more interested in peaceful applications including music and social aid. After a demonstration of the robots' capabilities, Number 5 is hit by a lightning-induced power surge, erasing its programming and giving it a sense of free will. Several incidents allow the robot to escape the facility accidentally, barely able to communicate and uncertain of its directive. In Astoria, Oregon, Stephanie Speck (who cares for animals and mistakes Number 5 for an extraterrestrial visitor) grants Number 5 access to books, television, and other stimuli, to satisfy his hunger for 'input'; whereupon Number 5 develops a whimsical and curious childlike personality. When Stephanie realizes Number 5 is a military invention, she contacts NOVA who send out a team to recover him, bringing one of the other robots along to help. When Number 5 accidentally crushes a grasshopper and gains an understanding of mortality, he concludes that if NOVA disassembles him he too will cease to be alive. Horrified, Number 5 steals Stephanie's van and flees; but the pair are cornered by NOVA, including Newton and Ben. Although Stephanie attempts to reveal his newly discovered sentience, Number 5 is deactivated and captured. Being taken on the way to NOVA, he manages to turn himself back on and escapes despite a tracker that had been placed on him. Returning to Stephanie for protection, Number 5's unusual actions catch the attention of his creators, but NOVA's CEO Dr. Howard Marner turns a deaf ear to their wild hypothesis.
