Rob McGoarthy, the owner of the appliances and whom they refer to as "the master", is working in a veterinary clinic where he tends to injured animals. One night, while working on a thesis, his computer accidentally crashes caused by a terrible computer virus from an old TLW-728 supercomputer named Wittgenstein. The appliances, along with the rat Ratso who found Wittgenstein, then seek to help Rob by finding Wittgenstein to reverse the effects of his computer virus, hence recovering the master's thesis. Meanwhile, in a dual plot of the film, Mack, Rob's lab assistant, plots to sell the injured animals Rob had been tending, to a place called "Tartaras Laboratories", the same place that Sebastian, an old monkey Rob is tending to, was sent to when he was just a baby. When the appliances find Wittgenstein, they discover him abandoned, all alone and run-down and broken in the basement due to be infected by a computer virus. The miserable supercomputer reveals that he is living on one rare tube, named the "WFC 11-12-55". The appliances learn that unless they find a replacement quickly, Wittgenstein's tube will blow and lead to his apparent death.

Mole's (Steve Coogan) underground home is knocked in when the field above it is bulldozed by the Weasels; the field was owned by Mr. Toad (Terry Jones), who has sold it to finance his latest fad: caravanning. Mole flees to the river and meets the Water Rat (Eric Idle), who is preparing to embark on a picnic. Seeing Mole's distress, Rat decides to take Mole to see Toad. Toad encourages them to travel with him on the open road, in his newly bought canary-coloured cart. Disaster strikes when a pair of joyriders in a motor car knock over the cart. Rat calms Toad's horse instead of Mole. Toad, however, instantly discards the cart and becomes obsessed with motoring. He is a reckless driver, however, and ends up needing more money from the Weasels. Their volatile Chief (Antony Sher) tries to persuade him to sell Toad Hall.

Tired from spring cleaning, Mole ventures out of his hole for the first time and stumbles across a river and a new-found friend Ratty. The two friends enjoy themselves then call on Mr. Toad, who takes them for a trip on the open road by gypsy caravan until a passing motor car causes the caravan to crash and Toad to develop a mania for driving motor cars. Back at the riverbank Ratty gets a temporary phase of a desire to emigrate but Mole snaps him out of it.

Bennington Austin "Bink" Cotwell IV (Adam and Jacob Worton), a mischievous baby who lives in a huge mansion with his family, is just about to appear in the social pages of the newspaper. Three criminals, Eddie, Norby, and Veeko, pose as the photographers and kidnap him, demanding a ransom. After the kidnapping, however, they have difficulty controlling him. While trying to get Bink to fall asleep, Norby does so reading Bink's book titled "Baby's Day Out", leaving him unattended. Looking through it, Bink notices a bird on the page and then one by the open window. He follows it out and successfully gets away from his kidnappers, with Eddie falling off the building and into a garbage bin while chasing after him through the rooftop.

One year after the events of the first film, and the night before their flight to Miami for Christmas, the McCallister family gathers at the Winnetka, Illinois home of Peter and Kate McCallister. Their son Kevin sees Florida as contradictory to Christmas because he thinks there are no Christmas trees in Florida. During the school Christmas pageant, Kevin's older brother Buzz humiliates him during his solo, causing Kevin to retaliate and ruin the performance. Kevin refuses to apologize for his actions and is annoyed with his family's decision to go to Florida, before going up to his third floor bedroom of the house. During the night, Peter unknowingly resets the alarm clock and causes the family to oversleep. In the confusion and rush to reach the airport on time, Kevin boards a flight bound for New York City, carrying Peter's bag containing his wallet and a large amount of cash; the family is unaware that he is missing until after they land in Miami. In New York, Kevin tours the city and convinces the staff at the Plaza Hotel into giving him a room using Peter's credit card. The "well-known and popular" Mr. Toad of Toad Hall (voice of Charles Nelson Reilly), a conceited and impulsive animal, embarks on a madcap river voyage in a paddleboat, nearly shipwrecking his friend Ratty (voice of Roddy McDowall) who is out for a leisurely row. At the same time, Toad whelms the entrance to the subterranean home of Moley (voice of Eddie Bracken). So disturbed, Moley comes above ground for the first time in his life, and is positively amazed by the surface world. A New York City poet named Archy (Eddie Bracken) attempts suicide only to come back as a cockroach. As he learns how to write poetry by hopping on typewriter keys, he grows used to his new life and becomes infatuated with Mehitabel (Carol Channing), the singing alley cat. She instead goes out with the tomcat Big Bill (Alan Reed) When Big Bill dumps Mehitabel, Archy confronts her about her wild ways in general and her affinity for bad boy tomcats in particular. She momentarily agrees; however, self-appointed theatre maestro cat Tyrone T. Tattersall (John Carradine) promises to make her a star and becomes her next lover. Archy attempts and fails suicide again. In the theatre, Mehitabel holds up her end of the deal in getting food for Tyrone, but he kicks her off the stage. Archy and Big Bill watch her, and Mehitabel gets back together with Big Bill. Back to his typewriter, Archy channels his frustration in calling the other insects and spiders to revolution. He immediately drops the scheme when he hears the news that Mehitabel has kittens, and Big Bill has left the scene again.It's a rainy evening, and Archy points out to Mehitabel, that her kittens, who are inside a cover less trashcan, are floating away from her, and the two of them rescue the kittens, however, a moody Mehetabel, chases Archy away for interfering with her private business. Archy persuades Mehitabel to give up her life as an alley cat and support the kittens with a "job" as a house cat.
