Trois mois après la défaite de Syndrome dans le film précédent, la famille Parr - Bob, Hélène, Violette, Flèche et Jack-Jack - continuent d'opérer sous leur identité de super-héros, les Indestructibles. Le film commence à partir des derniers moments du film précédent, lorsque les Indestructibles ont essayé d'empêcher le Démolisseur de dépouiller la banque de Metroville. Ce dernier s'enfuit, et les autorités s'inquiètent de l'ampleur des dommages causés par l'incident. En conséquence, Rick Dicker informe la famille Parr que le programme « Super Relocation » de son département est en train d'être fermé, forçant les supers à travers le monde à prendre leur entière responsabilité en permanence et à oublier leurs identités secrètes. Avant de les quitter, il les place dans un hôtel pendant deux semaines. In Central Park Zoo, Samson the Lion tells his son Ryan stories of his adventures in the wild. That night, when the zoo closes, all the animals are free to roam. Samson, Benny, Bridget, Larry, and Nigel were in a turtle curling championship while Ryan was with his friends. Ryan accidentally alerts the Thompson Gazelles which head to the game. Samson and Ryan have a falling-out about the fact that Ryan can't roar and Ryan storms off, even though his father was sorry for what he said. Benny insists that Samson tells the truth to Ryan or he will lose his son. When Samson goes to talk to him, he is not home. Ryan has actually walked into a green box and accidentally gets shipped, which the legend tells will take him to the wild. With the help of a pigeon, Hamir, Samson and Benny go after him, sneaking into a garbage disposal truck with Nigel, Bridget, and Larry coming as well, accidentally throwing Benny off the truck. After passing through Times Square and nearly being crushed in the garbage disposal, the group encounters a pack of rabid stray dogs. Samson leads them through the sewer rather than scaring them off. There, they take directions to the docks from two street wise alligator brothers, Stan and Carmine.

In Rivet Town, Herb Copperbottom, a dishwasher at Gunk's Greasy Spoon diner, races through the streets, elated that he is going to be a father. He and his wife, Lydia, after 12 hours of "labor", construct the baby. He is named Rodney, and he becomes a young inventor who dreams of making the world a better place. Rodney idolizes Bigweld, a master inventor and owner of Bigweld Industries. During Rodney's adolescence, he invents a gadget, "Wonderbot", intended to help his father clean the dishes at the restaurant. When Herb's supervisor unexpectedly confronts them, Wonderbot breaks dishes, causing Herb to be put in debt and Rodney to be dismissed. Rodney takes his invention to Robot City to see Bigweld and get a job as an inventor at Bigweld Industries, so that he can help his father pay back his supervisor. His father encourages him and confides that he has always regretted not pursuing his dream of becoming a musician. Rodney arrives in Robot City and meets Fender, a ramshackle robot who takes souvenir photos and sells maps to the stars' homes. After a spectacular but harrowing ride on the crosstown express, Rodney arrives at the gate of Bigweld Industries.

Sinbad and his pirate crew attempt to steal the magical "Book of Peace" while it travels to Syracuse, Sicily, protected by Proteus. Proteus was once Sinbad's best friend as a child and he tells him if it ever meant anything he can prove it. Sinbad tries to steal the book anyway, but is prevented when Cetus attacks the ship. The two work together to fight off Cetus and for a moment reaffirm their bond. Just when it seems the beast is defeated, Sinbad is dragged off the ship. Fifteen-year-old Sarah Williams (Connelly) rehearses a play in the park and becomes distracted by a line she is unable to remember while being watched by a barn owl. He refuses to return the baby, but gives Sarah 13 hours to solve his Labyrinth to find him before Toby is turned into a goblin. Sarah meets the dwarvish Hoggle (Brian Henson), who aids her in entering the Labyrinth, but a talking worm (Timothy Bateson) inadvertently sends her the wrong way.
