In 1995, John Connor is ten years old and living in Los Angeles with foster parents. His mother Sarah Connor had been preparing him throughout his childhood for his future role as the leader of the Human Resistance against Skynet, but was arrested after attempting to bomb a computer factory and imprisoned at a mental hospital under the supervision of Dr. Silberman. Skynet sends a new Terminator, designated as T-1000, back in time to kill John. The T-1000 is an advanced prototype composed of a mimetic polyalloy that allows it to take on the shape and appearance of almost anything it touches, and transform parts of its anatomy into knives and other stabbing weapons. In 1863, First Lieutenant John J. Dunbar is wounded in the American Civil War. Choosing suicide over having his foot amputated, he takes a horse and rides up to and along the Confederate front lines, distracting them in the process. Despite numerous pot shots, the Confederates fail to shoot him off his mount. Whilst they are distracted, the Union army attacks the line, and the battle ends in a Confederate rout. Dunbar survives, and is allowed to recover properly, receives a citation for bravery, and is awarded Cisco, the horse who carried him, as well as his choice of posting. Dunbar requests a transfer to the western frontier so he can see it before it disappears. Dunbar is initially posted at Ft. Hays, a large fort presided over by a mentally ill and suicidal major who despises Dunbar's enthusiasm. Dunbar requests that the major transfer him to a real frontier fort. Just before he takes his life, The major sends him to an abandoned fort, Fort Sedgewick, with Timmons, a mule wagon provisioner. Dunbar finds the fort deserted and in need of repair. Despite the threat of nearby Indian tribes, he elects to stay and man the post himself. He begins rebuilding and restocking the fort and prefers the solitude afforded him, recording many of his observations in his diary.

Harry Tasker leads a double life, performing covert missions for the U.S government under a counter-terrorism task force called "The Omega Sector" using the cover of a traveling computer salesman. Four days after the events of the first film, detective James Carter is on vacation in Hong Kong, visiting his friend, Hong Kong Police Force Chief Inspector Lee, as he was sent along with Lee in saving the life of the Chinese counsel's daughter in Los Angeles. The fun is put on hold when a bomb explodes at the United States Consulate General, killing two undercover U.S. custom agents inside. Inspector Lee is assigned to the case, which becomes personal when it is discovered that it somehow involves Ricky Tan, his late police officer father's former partner. While working an undercover prostitute sting operation in a nightclub to arrest a pimp named Neptune, Miami-Dade Police detectives James "Sonny" Crockett and Ricardo "Rico" Tubbs receive a frantic phone call from their former informant Alonzo Stevens (John Hawkes). Stevens reveals that he's leaving town, and, believing his wife Leonetta to be in immediate danger, asks Rico to check on her. Crockett learns that Stevens was working as an informant for the FBI but has been compromised. Tracking down Stevens through a vehicle transponder and aerial surveillance, Crockett and Tubbs stop him along I-95. Stevens reveals that a Colombian cartel had become aware that Russian undercovers (now dead) were working with the FBI, and had threatened to murder Leonetta via a C-4 necklace bomb if he didn't confess. Rico, learning of Leonetta's death by telephone call, tells Alonzo that he doesn't have to go home. Hearing this, the grief-stricken Stevens commits suicide by walking in front of an oncoming semi truck.

On docks outside Los Angeles, a semi-truck is loaded with electronics, but a corrupted dock worker informs an unknown person about the truck shipment. During the night, while the truck drives on the interstate, it is approached by three heavily modified black Honda Civics with green underglow. The occupants of the Civics immobilize the truck driver, hijack the truck and escape, passing through a roadblock and stealing thousands of dollars worth of shipment.

The film opens with newsreel footage, including the farewell address in 1961 of outgoing President Dwight D. Eisenhower, warning about the build-up of the "military-industrial complex". This is followed by a summary of John F. Kennedy's years as president, emphasizing the events that, in Stone's thesis, would lead to his assassination. This builds to a reconstruction of the assassination on November 22, 1963. New Orleans District Attorney Jim Garrison subsequently learns about potential links to the assassination in New Orleans. Garrison and his team investigate several possible conspirators, including private pilot David Ferrie, but are forced to let them go after their investigation is publicly rebuked by the federal government. Kennedy's suspected assassin Lee Harvey Oswald is killed by Jack Ruby, and Garrison closes the investigation.

Career criminal Neil McCauley (Robert De Niro) and his crew, Chris Shiherlis (Val Kilmer), Michael Cheritto (Tom Sizemore) and Trejo (Danny Trejo), hire new recruit Waingro (Kevin Gage) and commit an armored car heist, stealing $1.6 million in bearer bonds belonging to money launderer Roger Van Zant (William Fichtner). However, Waingro impulsively kills one of the guards, forcing the robbers to kill the remaining two so as to leave no witnesses. An infuriated McCauley tries to kill Waingro afterwards, but he escapes. Afterwards McCauley's fence, Nate (Jon Voight), suggests they try to sell the bonds back to Van Zant, who agrees but secretly instructs his men to kill McCauley at the meeting. With backup from his crew, McCauley thwarts the ambush and vows revenge.

While working an undercover prostitute sting operation in a nightclub to arrest a pimp named Neptune, Miami-Dade Police detectives James "Sonny" Crockett and Ricardo "Rico" Tubbs receive a frantic phone call from their former informant Alonzo Stevens (John Hawkes). Stevens reveals that he's leaving town, and, believing his wife Leonetta to be in immediate danger, asks Rico to check on her. Crockett learns that Stevens was working as an informant for the FBI but has been compromised. Crockett and Tubbs quickly contact FBI Special Agent in Charge John Fujima (Ciarán Hinds) and warn him about Stevens' safety. Tracking down Stevens through a vehicle transponder and aerial surveillance, Crockett and Tubbs stop him along I-95. Stevens reveals that a Colombian cartel had become aware that Russian undercovers (now dead) were working with the FBI, and had threatened to murder Leonetta via a C-4 necklace bomb if he didn't confess. Rico, learning of Leonetta's death by telephone call, tells Alonzo that he doesn't have to go home. Hearing this, the grief-stricken Stevens commits suicide by walking in front of an oncoming semi truck.
