Set in March UC 0093, the film features the return of main antagonist Char Aznable, who has emerged after five years in hiding to lead the Neo-Zeon once more in the fight for supremacy over the Earth Federation. Still determined to make humankind fully colonize in space, he mobilizes the Neo-Zeon to drop the asteroid 5th Luna on the Federation headquarters in Lhasa, Tibet. After stopping a group of Vizorium smugglers, the Lovely Angels (more commonly known as the Dirty Pair) are sent on a mission to Agerna, a planet rich with Vizorium, a mineral necessary to space travel. They are sent to stop the mysterious attacks on mining operations that have the governments of the world pointing fingers and blaming each other. While investigating they end up taking a break from their investigation and take bubble baths when Carson D. Carson, a former member of the group of smugglers they stopped on their last mission interrupts their bath time by falling through a vent. While the ladies get out of the bathtubs and question Carson they are attacked by strange alien monsters that force the Pair to flee leaving their equipment behind wearing nothing but towels. The Dirty Pair are forced to ally with Carson to stop Dr. Wattsman, a mad scientist bent on taking a long dormant alien race to its final evolutionary form? After being captured by Dr. Wattsman it is revealed that Carson was really after obtaining a rare World War II-vintage wine. Carson D. Carson is forced to take on Bruno, Dr. Wattmans servant. While badly wounded, Carson D. Carson does not die in the end (although Kei was afraid he had), and the movie ends on a happy note, with the Dirty Pair and Carson flying off with the doctor and servant in custody. Of course, this wouldn't be Dirty Pair without a major disaster. The doctor's equipment was activated and Sadingas all over the planet were awakened, wreaking havoc.

The film opens with Mario playing his Family Computer. Suddenly, Mario witnesses a girl on the TV screen crying for help from the enemies attacking her and escapes by jumping out of the TV. After the enemies left, the girl reveals herself as Princess Peach. Just then, Bowser appears and jumps out of the TV. Despite Mario's battling attempts, Bowser successfully captures Peach, and takes her back into the TV. Shortly afterwards, Mario discovers a small necklace that Peach left on the floor.

The Yamato and her crew face the onslaught of the Comet Empire, a civilization from the Andromeda Galaxy that seeks to conquer Earth, led by Zwordar the Great (Prince Zordar in the English dub). The Earth ship is aided by an antimatter woman, Teresa of Telezart (known as Trelaina in the English dub), while the Comet Empire has revived Earth's greatest enemy, the Gamilas' leader Desslar, who is eager for revenge. After an immense battle destroys the forces of both Earth and the Comet Empire, the Yamato destroys the White Comet's cover, revealing the Empire City that hid inside it. After a long battle, Susumu Kodai orders everyone else off the Yamato before ramming her into the Emperor's ship head-on, sacrificing his life and the ship to defeat Zwordar and save humanity.
