On October 31, 1989, Michael Myers and his niece Jamie Lloyd (Danielle Harris) have been abducted by a mysterious stranger in black at the Haddonfield Police Station. Six years later, teenager Jamie (J. C. Brandy) has been impregnated and her baby is born on Halloween Eve. The baby is taken away by the "Man in Black" who appears to be the leader of a Druid-like cult. Later, a midwife (Susan Swift) helps Jamie escape with her baby and is soon killed by Michael (George P. Wilbur). Jamie and her baby flee in a stolen pickup. Todd Howard (Jason Bateman), the cousin of Scott Howard, has recently been accepted into Hamilton University on a full athletic scholarship on the recommendation of Coach Bobby Finstock (Paul Sand), who was Scott's basketball coach at Beacontown High. Finstock's hope is that Todd has the family genes to become a werewolf and turn Finstock's new struggling boxing team into championship contenders. Having never been much good at sports, and because he is more interested in being a veterinarian, Todd is certain that Finstock has the wrong guy. During a meet and greet reception of school alumni, Todd has his first "wolf-out" while dancing with a seductive hostess. At first, Todd is horrified by his "family affliction", and fellow students begin to harass him. Then, during his first boxing match, after nearly getting knocked out, Todd has his second "wolf-out" only this time he is able to display his supernatural agility and strength and has a dramatic come from behind victory, thus earning the admiration of the students as well as the strict Dean Dunn (John Astin).

The story takes place in the fictional town of Greendale in "the state of Northern California" and centers on high schooler Lane Myer (John Cusack), whose two main interests are skiing and his girlfriend of six months, Beth (Amanda Wyss). At the start of the film, Beth dumps Lane for the captain of the ski team, Roy Stalin (Aaron Dozier). Roy is handsome, popular, and has skied the dangerous K-12 slope, but is also an arrogant bully who publicly mocks Lane and unfairly rejects him at ski team tryouts. Sally Farnham and her husband Alex inherit an old mansion from Sally's recently deceased grandmother. Shortly after moving in, she discovers a bricked-up fireplace in the basement den, and asks the estate's handyman, Mr. Harris, about it. He tells her that Sally's grandmother had him seal it up after her grandfather died and that it is better to leave it the way it is. After he leaves for the day and Sally is alone in the room, she uses some of Mr. Harris' tools to try to remove the bricks herself. She is unable to budge the bricks, but is able to pry open a small side door that Mr. Harris had said was used for removing ashes from the fireplace. Inside is not a fireplace at all but a large, dark, deep sub-basement. As Sally leaves the den, several whispering voices are heard coming from behind the fireplace, calling her name, and proclaiming that "she set us free".

This science fiction film tells the story of Melodye Amerson (Kim Darby), a young teacher who goes to a remote area to work with a group of individuals who have isolated themselves from civilization and maintained an independent community, vaguely similar to the Amish or a religious commune.
