Picking up several years after the first film, Ryan Sommers (Robin Dunne) is a student at an unnamed university, believed to be Yale University by the sports teams logo and various New Haven, Connecticut, imagery seen throughout the film. He and lacrosse teammate, Jeff, are tapped for the elite "Skulls" society. Despite his friend Jeff's zeal for being tapped, Ryan is ambivalent toward admission into the Skulls seeing it as a form of control from his older brother, Greg (who is a member), and its distraction from his beautiful, socialite girlfriend, Ali (Ashley Tesoro).

Dr. Jennifer Paige brings her sister Lisa to the resort town of Snowfield, Colorado, a small ski resort village nestled in the Rocky Mountains where Jenny works as a doctor. On October 31, 1989, Michael Myers and his niece Jamie Lloyd (Danielle Harris) have been abducted by a mysterious stranger in black at the Haddonfield Police Station. Six years later, teenager Jamie (J. C. Brandy) has been impregnated and her baby is born on Halloween Eve. The baby is taken away by the "Man in Black" who appears to be the leader of a Druid-like cult. Later, a midwife (Susan Swift) helps Jamie escape with her baby and is soon killed by Michael (George P. Wilbur). Jamie and her baby flee in a stolen pickup. Stopping briefly at a deserted bus station, Jamie makes a call to a Haddonfield radio station to warn them that Michael is about to return home, only to be ignored by the radio D.J. Barry Simms (Leo Geter) who is doing a broadcast on the Haddonfield murders.

Thomas Archer (Ron Eldard), a disconsolate man, is led to an underground room by a distorted male voice on his mobile phone. In flashback it is shown that his wife had been attacked and his son killed for no apparent reason. When he reaches the underground room he finds a man hooded and tied to a chair and told by the distorted voice that this is the man responsible for the attacks. Without any proof he accepts everything he is told and proceeds to torture the man with various implements found in the room. After a while Archer realizes that that this may not be the man responsible for the attacks. Against the orders of the voice he questions the man. They then collaborate in an attempt to escape what they now see as a situation in which the lives of both of them are at risk. It is revealed in flashback that his Doctor (Christopher Plummer) had made Archer an offer to get the revenge he needs. The doctor now reappears and tries to insist that Archer "finish it, and take back your life".
