The story begins in the 1960s with three inmates in a New York prison — Earl (Van Peebles), Rocco (Kelly), and Carlito (Hernandez) — controlling their criminal empire within their cell. Upon their release, they all look to control the drug trade in Harlem, which is currently in a power dispute between the Italian Bottolota crime family and black gangsters led by Hollywood Nicky (Combs). Rocco takes them to Artie Bottolota (Young) who at first is reluctant to work with blacks and Puerto Ricans, but who eventually cuts a deal with them in heroin distribution. The friends also meet Artie's son, Artie Jr. Soon, Earl's troubled younger brother Reggie joins them. After Artie Jr. offers to shake hands with Reggie, when he sees he and Carlito at a strip joint, Reggie turns him down, saying "my brother was doing fine without you". Artie Jr. insults Reggie with a racial slur, spurring Reggie to curse him and spit in his face. Artie Jr. assaults Reggie, but the fight is broken up. Carlito urges Reggie to wait until Artie Jr. and his crew leave. The mobsters leave, only for Carlito and Reggie to be cornered by them outside.

In 2079, there is a colony on the Moon called Little America. A retired smuggler called Pluto Nash (Eddie Murphy), who just left prison, buys a nightclub, in an attempt to fulfil a long-time wish of his. Additionally, this prevents the murder by ingestion of battery acid of the club's previous owner, Anthony Frankowski (Jay Mohr), a Polish polka dancer, by mobsters Gino (Burt Young) and Larry (Lillo Brancato) whom Anthony owed money to. Pluto rebuilds the club and establishes it as "Club Pluto." In the next seven years, Club Pluto becomes a very popular Little America nightclub. Its staff consists of Pluto himself, a Hispanic assistant, and an android named Bruno (Randy Quaid), an inferior 63 plus model.

The film begins in late 1999. Tetraplegic forensics expert Lincoln Rhyme (Denzel Washington) and a patrol cop, Amelia Donaghy (Angelina Jolie), team up to solve a string of murders all connected to a serial killer by his signature: a single shard of bone is removed from each of the victims. Rhyme was paralyzed from the neck down in an earlier accident and is bed-bound and completely reliant on machines and his nurse Thelma (Queen Latifah) to function. He communicates with Amelia via headset as she examines the various crime scenes and collects evidence and reports back to him.

Advertising executive Nick Beam (Tim Robbins) thinks his life is going very well—until he returns home from work and discovers that his wife Ann (Kelly Preston) is apparently having an affair with his boss, Philip Barlow (Michael McKean). In Tibet, following the First World War, an American named Lamont Cranston (Alec Baldwin), succumbing to his darker instincts during the war, has set himself up as a brutal warlord and opium kingpin under the alias of Ying-Ko (Mandarin Chinese for "Dark Eagle"). He is abducted from his palace by servants of the Tulku (Barry Dennen), a holy man who exhibits otherworldly powers and knows Cranston's identity. He informs Cranston that he is to become a force for good. Cranston objects but is silenced by the Phurba (Frank Welker), a mystical sentient flying dagger that assaults Cranston, wounding him. Cranston is unable to refuse and remains under the tutelage of the Tulku for seven years. He learns to "cloud men's minds," a form of mystical, psychic hypnosis that allows him to influence others' thoughts and bend their perceptions so he cannot be seen, except for his shadow (since light itself cannot be deceived), hence his new alias.

In New York City in 1975, after serving only five years of a 30-year prison sentence, Carlito Brigante is freed on a legal technicality exploited by his lawyer, Dave Kleinfeld, infuriating the district attorney.
