Dix ans après la fermeture de la brèche, le monde se reconstruit et vit désormais en paix sans les Kaijûs. Jake, fils du célèbre Marshall Stacker Pentecost (mort en héros), vit de vols et de troc tout en fuyant le passé familial. Il va faire la connaissance de la jeune Amara Namani, qui a fabriqué son propre Jaeger (les robots géants qui ont permis d'affronter les monstres). Ils sont tous deux arrêtés pour vol de matériel de Jaeger et construction illégale de Jaeger, et afin d'éviter la prison, sont obligés d'accepter d'être embarqués sur une base militaire en Chine où Jake retrouve son ancien copilote de jaeger, Nate Lambert, afin de former les nouvelles recrues pilotes, qu'Amara rejoint. Sur place, tout le monde est en effervescence car les Jaegers sont sur le point d'être rendus obsolètes par le vote d'un programme de drones produits par Shao Corporation et développés par Liwen Shao et le Dr Newton Geiszler. Jake retrouve par ailleurs sa demi-sœur, Mako Mori, devenue Secrétaire Générale du Pan Pacific Defense Corps. Mais alors que le sommet pour le vote est sur le point de commencer à Sydney (QG du PPDC), un Jaeger illégal débarque et attaque la ville, tuant Mako Mori.

The story begins five days after the assault on the Abnegation faction by Erudite leader Jeanine's mind-controlled Dauntless soldiers. Dauntless leader Eric and his platoon search through the wreckage of Abnegation for a box of unknown origin that contains the symbols for each faction. They recover the box and take it to Erudite. Jeanine claims it contains data from the city's founders and the means to end the Divergence problem–the issue of individuals having the qualities of multiple factions. Four years after Kirk's promotion in 2259, the starship USS Enterprise studies a primitive culture on the planet Nibiru. Captain James T. Kirk and his First Officer, Commander Spock, save the planet's inhabitants from an extinction-threatening volcanic eruption, but Kirk violates the Prime Directive, exposing the Enterprise to the native inhabitants to save Spock's life. Returning to Earth, Kirk loses command of the Enterprise and Admiral Christopher Pike is reinstated as its commanding officer with Kirk demoted to first officer and the rank of Commander. For his part in the incident, Spock is reassigned to another ship. An officers' meeting is called to discuss the bombing of a Section 31 installation in London perpetrated by the renegade Starfleet operative John Harrison (Cumberbatch). Harrison attacks the meeting in a jumpship, killing Pike. Kirk disables the jumpship, but Harrison uses a portable transporter to escape to Kronos, the homeworld of hostile aliens known as Klingons.

Andy Brewster (Seth Rogen) is a UCLA-graduate organic chemist and inventor. He is attempting to get his environmentally friendly cleaning product, ScioClean, in a major retail store. However, each retail store he visits dismisses him before he can end his pitch. After a disappointing sales pitch to K-Mart, he visits his mother, Joyce Brewster (Barbra Streisand), in New Jersey before leaving on a cross-country trip to Las Vegas, lying to her that his pitch ended well so she won't worry about him. While there she reveals to him that he was named after a boy she fell in love with in Florida named Andrew Margolis, whom she hoped would object to her marriage with Andy's father. However, he never did and she felt that she never mattered to him afterwards. After a little research, he finds Andrew Margolis is still alive and unmarried living in San Francisco. He invites his unknowing mother on the trip, claiming he wants to spend some time with her.
