Vikram Mayur, a rich Indian, born and raised in England, returns home to Bombay, to look for his late brother Hari's eight-year-old son, Nandlal (or Nandu) raised by his caring aunt Bijuriya. The story revolves around an ex-Special Protection Group Commando Amaan Malik, whose wife and daughter are killed in a Jihad inspired terrorist attack. Indian Agents working with the RAW of India, approach Amaan to collaborate with him to hunt the mastermind Sultan responsible for these serial attacks in Mumbai. Sultan, is executing another mission of serial blasts including a Government Hospital in Mumbai. Phoonk is based upon the concept of black magic. Civil engineer and atheist Rajiv (Sudeep) lives in Mumbai with his family of wife Aarti (Amruta Khanvilkar) and two kids, Raksha (Ahsaas Channa) and Rohan (Shrey Bawa), with Rajiv's mother and the housemaid Laxmi(Anu Ansari). Rajiv's most trusted colleagues are Anshuman (Kenny Desai) and Madhu (Ashwini Kalsekar), whom everyone, including Rajiv's friend Vinay and Raksha feel are not normal. At a party at his house, when he comes to know that the husband and wife duo have cheated him on a valuable contract for an IT firm in Delhi, Rajiv fires both of them after insulting them both. Humiliated and angry at this, the two of them decide to take revenge on Rajiv. Madhu notes that Rajiv is very fond of Raksha.

The sequel is chronologically set two years after the original film. Nasik-based Heerendra Dhaan (Ajay Devgan) and Raj Ranade (Prashant Raj Sachdev) are bodyguards of a politician but, after their employer is implicated in a scam, they end up assaulting a police officer and flee to Mumbai. Once there they meet with Rambhabhai (Rajpal Yadav), who in turn, gets them employed with a gangster named Shambhu. After a short while the duo are apprehended by Police Inspector Narsimha, questioned, and after they agree to cooperate to bring down Shambhu, are let go. The two succeed in assisting the police arrest Shambhu, but they themselves are arrested, tried in Court, and sentenced to a year in jail.

Marigold Lexton (Ali Larter), a self-centered and temperamental young American actress, arrives in India expecting to be treated like a star, despite the fact that she has been making nothing but B movie sequels for some time. She is stranded in Goa after the film she was to star in is canceled, and a sympathetic crew member offers her a ride, which brings her to the set of another movie, a Bollywood musical. She actually tells her boyfriend Barry that she was hoping she wouldn't have to marry him if this trip was successful, and soon finds herself the center of attraction on the set, where she quickly lands a minor role and a date with the spoiled young lead actor. But after she rebuffs his crude proposal that night she winds up talking with Prem (Salman Khan), the film's choreographer. He knows she lied about being able to dance, and takes her in hand, while showing her the nearby towns and countryside in their spare time.

The film begins with SP Amit Kumar (Ajay Devgan) taking charge of the Tezpur District in Bihar. The area is notorious for its crime rate, with Tezpur Police under the control of local don Sadhu Yadav (Mohan Joshi) and his son Sundar Yadav (Yashpal Sharma). Amit tries to instill honesty and courage in his subordinates, but in vain. Bacha Yadav (Mukesh Tiwari), who is a stooge of Sadhu Yadav visits his hideout, sees an infamous local goon Nunwa taking shelter there. Fearing that arresting him would open the lid on the nexus between Nunwa and the Tezpur Police, he kills Nunwa and misleads Police that he was killed in an encounter. Suspect about the encounter, Amit Kumar summons Bacha Yadav, puts him off duty temporarily and also tries to keep him away from Sadhu Yadav and Sundar Yadav. Anxious that he would be transferred from Tezpur, Bacha Yadav, seeking the help of Sadhu Yadav, visits his home, where he finds out that he is being ditched by Sadhu and vows to settle score with them. Meanwhile, Sundar manhandles a Public Works Department engineer for not heeding to his word during a tendering process. Amit takes notice of the incident and also finds that a girl is missing from her home after being kidnapped by Sundar. Sensing an opportunity, Bacha Yadav urges Amit to give him one more chance, who obliges him. Bacha Yadav tricks Sundar into a factory where Amit and his men are waiting and after a brief scuffle, Sundar is arrested and produced in a local court, where the judge acquits Sundar on the account of lack of evidence against him.
