In 2005, elderly Daisy Fuller is on her deathbed in a New Orleans hospital; she asks her daughter, Caroline, to read aloud from the diary of Benjamin Button. From the reading, we learn that on the evening of November 11, 1918, a boy is born with the appearance and physical maladies of an elderly man. Many years ago, the planet Cybertron was consumed by a civil war by the two Transformer factions, the Autobots led by Optimus Prime, and the Decepticons led by Megatron. Optimus jettisoned the AllSpark, a mystical artefact that brings life to the planet, into space, but Megatron pursued it. Megatron crashed in the Arctic Circle and froze, discovered in 1897 by explorer Archibald Witwicky. Witwicky activated Megatron’s navigational system, which scanned the AllSpark’s coordinates into his glasses. The glasses end up in the possession of his great-great-grandson Sam Witwicky. In the present day, Sam buys his first car, a rusting Chevrolet Camaro, but discovers it has a life of its own.

The film begins in March 1836 in the Mexican State of Coahuila y Tejas town of San Antonio de Bexar (now Downtown San Antonio in the U.S. state of Texas), site of the Alamo, where bodies of Texan defenders and Mexican attackers are strewn over the Alamo. The film then flashes back to a year earlier. Sam Houston (Dennis Quaid) attends a party where he tries to persuade people to migrate to Texas. He meets with David Crockett (Billy Bob Thornton), recently defeated for reelection to Congress. Houston explains to Crockett that as an immigrant to Texas, Crockett will receive 640 acres (2.6 km) [a square mile] of his own choosing. Crockett, with a grin, pointedly asks Houston whether this new republic is going to need a president.

Fourteen year old Elizabeth Smart is part of a large and loving Mormon family. Her father, Ed hires a handyman, a self-styled prophet named Emmanuel, to help him with a remodeling job. Months later, Emmanuel returns and kidnaps Elizabeth one night at knifepoint. Her sister, Mary Katherine, who is in the bed with her, is too terrified to immediately tell her parents. Once she does a massive police investigation begins. The Smarts are angered when the investigation questions whether any family members are involved in Elizabeth’s disappearance. A massive search effort begins and the story causes a media frenzy. After a false news story that the police suspect a family member, Ed takes and passes a polygraph test. Richard Ricci, who worked for the Smarts until he was fired when jewelry went missing, is arrested for a parole violation and the police think suspect his involvement in Elizabeth's disappearance. Emmanuel subsequently tries to kidnap one of Elizabeth's cousins, but is unsuccessful. The Smarts learn Ricci has had an aneurysm and is now brain dead. After this the Mom gives up hope, the story fades into the background and the police stop looking for Elizabeth. At one point, Mary Katherine realizes that it was Emmanuel who took Elizabeth, but the police do not pursue this lead. Ed appears on the TV show America's Most Wanted and tells host John Walsh in confidence about this new information. When Walsh reveals it on Larry King Live, the Smarts publish a sketch of Emmanuel, who is later identified as Brian David Mitchell. After having taken her to San Diego, Mitchell returns to Salt Lake City with his wife and Elizabeth. When the police accidentally come across the three of them and question them, Elizabeth identifies herself, resulting in Mitchell's arrest and Elizabeth's reunion with her family.

An NSA mission to collect intel on Anarchy 99, a mercenary group made up of former Russian soldiers goes awry when the agent's identity is discovered by the group. NSA Agent Augustus Gibbons, overseeing the operation to get any intel on the group's plans for the biochemical weapon named "Silent Night" that has been missing since the fall of the Soviet Union, believes the only way to get close is to recruit an agent that would not have any ties to the United States government. He selects Xander Cage, also known as X, an extreme sports professional and host of his own television show who is outspoken against the government and was recently captured by the FBI for stealing and destroying a prominent California senator's car as an act of protest. Gibbons puts Cage through two tests - stopping a staged diner robbery, and escaping from a drug cartel's plantation in Colombia - and offers Cage the mission. Cage reluctantly agrees when Gibbons offers to wipe his criminal record away.

In 1923 Tennessee, two young boys, Rafe McCawley (Jesse James) and Danny Walker (Reiley McClendon), play together in the back of an old biplane, pretending to be soldiers fighting the Germans in World War I. After Rafe's father lands his biplane and leaves, Rafe and Danny climb into the plane and Rafe accidentally starts it, giving the boys their first experience at flight. Soon afterward, Danny's father (William Fichtner) comes to take him home. He calls Rafe a "stupid boy" and beats Danny. In an effort to protect Danny, Rafe hits Danny's father with an old propeller and calls him a "dirty German". Local resident and adventurer Burt Gummer returns to his hometown of Perfection, Nevada after an excursion-turned-Graboid/Shrieker hunt in Argentina. Eleven years have passed since the original Graboid infestation, and the town's preventative equipment for tracking Graboid activities has for the most part fallen into disrepair thanks to native residents Miguel, Nancy, and Mindy Sterngood. Walter Chang's market has been taken over by his niece Jodi, and the town has gained a new resident, Jack, who creates mock-attack tours for visiting tourists. One afternoon, during one of Jack's tours, his assistant is eaten by an actual Graboid. In October 1962, U-2 surveillance photos reveal that the Soviet Union is in the process of placing missiles carrying nuclear weapons in Cuba. President John F. Kennedy (Bruce Greenwood) and his advisers must come up with a plan of action to prevent their activation. Kennedy is determined to show that the United States will not allow a missile threat. The Joint Chiefs of Staff advise immediate U.S. military strikes against the missile sites followed by an invasion of Cuba. However, Kennedy is reluctant to attack and invade because it would very likely cause the Soviets to invade Berlin, which could lead to an all-out war. Citing The Guns of August, Kennedy sees an analogy to the events that started World War I, where the tactics of both sides commanders had not evolved since the previous war and were obsolete, only this time nuclear weapons are involved. War appears to be almost inevitable.
