Dana Scully (Anderson), a former FBI agent, is now a staff physician at a Catholic hospital; she is treating Christian, a young boy with Sandhoff disease. FBI agent Mosely Drummy (Joiner) approaches Scully for help in locating her former partner, Fox Mulder (Duchovny), who has been in hiding as a fugitive since the events of the series finale. Sabrina is turning 13 years old receiving her first magic wand from Enchantra herself and as custom for all witchlings, she's off to the Witch Academy to learn the three principles of witchdom (to use magic wisely, be true to one's friends, and be true to one's self). Feeling inferior because she's only a half-witch, Sabrina conceals her mixed heritage and manages to rise to a position of popularity. Sabrina joins her new friends in making fun of Nicole Candler, a "bookworm" who doesn't fit in, but, when Sabrina discovers that Nicole is a half-witch like herself, the pair become good friends. Sabrina's other friends figure something is going on between Sabrina and Nicole and set out to prove that Nicole is a half witch. They accomplish this by levitating up to a tree outside and find the half star on her hand. Nicole is ridiculed to the point that there is no end in plain view for Nicole. Sabrina visits Nicole in her dorm room and come together and begin their journey to the witches' realm in hopes of becoming full witches.

One night, the Sprites of the Northern Lights- a group of singing, colorfully garbed sprites who fly around the North Pole, are seen putting on a remarkable light show in front of Santa Claus' workshop, where Santa and his wife, Mrs. Claus witness the whole thing, to celebrate a very special occasion. It is revealed that a baby reindeer which his parents, Blitzen and his wife, Mitzi name Rudolph is born with an unusual red, shiny nose (a birth which the Sprites joyfully witness as well). Blitzen starts to worry that Rudolph will be made fun of because of this, while Mitzi is more optimistic. Later in the morning, they meet up with Rudolph's three uncles- Dasher, Comet, and Cupid -and introduce Rudolph to them. Cupid tickles Rudolph's chin and tummy until his nose starts glowing, which draws attention. Blitzen's worries then come true with the secret of their son's nose now revealed to Comet, Cupid, Dasher, and the rest of the residents of the North Pole.

The film opens in what will become North Texas, 35,000 BC. Entering a cave, a hunter stumbles upon a large extraterrestrial lifeform. They fight and the caveman wins, stabbing the creature to death, but he is also infected by a black oil-like substance which crawls into his skin. In 1998, in the same area, when a group of boys are digging a deep hole, a young boy named Stevie (Lucas Black) falls down the hole and finds a human skull. As he holds it, black oil seeps into his body until it reaches his head, causing his eyes to turn black. Four firefighters descend into the hole to rescue him but do not come out. A team of biohazard-suited men arrives on the scene.

James and Mollie, after struggling to put Mikey (now 7 years-old) and Julie (now 4 years-old) to bed, again have sex in their bedroom. She tries to refuse but he charms his way through her resistant behavior. Meanwhile outside, a pair of different breed dogs, having come from a night out are about to part ways. But the male, Trooper, instead cons the female, Princess, into mating with him after he lies and says that he is going to be fixed the next day. The screen changes for the credits of several of Trooper's sperm cells entering Princess' eggs. Their owners discover that she has given birth and decide simply to put them up for adoption.
