Scientist David Banner introduces the idea of creating super soldiers by introducing modified DNA sequences extracted from various animals to strengthen the human cellular response, making them effectively impervious to any weaponized agent, but General Thaddeus Ross denies him permission to use human subjects. Banner subsequently conducts the experiments on himself. After the birth of his son Bruce, he finds that his son may have inherited the effects and seeks a cure, but is stopped in the process. Bruce remembers nothing of the incident after a traumatic event, and has been raised by the Krenzlers. Years later, Bruce is a geneticist working with his ex-girlfriend Betty Ross, within the Berkeley Biotechnology Institute on nanomed research. The pair hope to achieve instantenous cell repair by using low level Gamma radiation exposure to activate the nanomeds once they are introduced into a living organism. During routine maintenance of their appropriated Gammaspectrometer, a circuit shorts and triggers the experiment's program sequence. Unable to prevent the machine from firing, Bruce throws himself in front of his colleague to shield him and is exposed to incredibly toxic levels of Gamma.

Undercover cop Jeffrey Cole (Omar Epps) is a recent graduate of the Cincinnati police academy who dreams of working undercover. However, there is another side to him, a ruthless leader of a criminal empire who will torture or kill anyone without question. Gittens controls eighty percent of the drug traffic in Cincinnati, Ohio, controls many of his opponents through bribery or intimidation, and appears to be untouchable. In 1821, Don Diego De La Vega (Anthony Hopkins) fights against the Spanish in the Mexican War of Independence as Zorro, a mysterious swordsman who defends the Mexican peasants and commoners of Las Californias. Don Rafael Montero (Stuart Wilson), the governor of the region, learns of De La Vega's alter ego, and attempts to arrest him. De La Vega's wife is killed during the scuffle. Montero imprisons De La Vega and takes his infant daughter, Eléna, as his own. Twenty years later Montero returns to California as a civilian, alongside Eléna (Catherine Zeta Jones), who has grown into a beautiful woman. Montero's reappearance coincides with De La Vega's escape from prison. He encounters a thief, Alejandro Murrieta (Antonio Banderas), who, as a child, once did Zorro a favor. De La Vega decides that fate has brought them together, and agrees to make Alejandro his protégé, grooming him to be the new Zorro. Murrieta agrees to undergo De La Vega's training regimen in order to be able to take revenge on Captain Harrison Love (Matt Letscher), Montero's right-hand man, who was responsible for killing Murrieta's brother, Joaquin.

Amistad is the name of a slave ship traveling from Cuba to the U.S. in 1839. It is carrying a cargo of Africans captured in Sierra Leone who have been sold into slavery in Cuba, taken on board, and chained in the cargo hold of the ship. As the ship is crossing from Cuba to the U.S., Cinqué, a leader of the Africans, leads a mutiny and takes over the ship. The mutineers spare the lives of two Spanish navigators to help them sail the ship back to Africa. Instead, the navigators deceive the Africans and sail north to the east coast of the United States, where the ship is stopped by the American navy and the 44 living Africans imprisoned as runaway slaves. In an unfamiliar country and not speaking a word of English, it seems like they are doomed to die for killing their captors. A lawyer named Baldwin, hired by the abolitionist Tappan and his black associate Joadson (a fictional character) decides to take their case, arguing that the Africans had been captured in Africa to be sold in the Americas illegally, and therefore were free citizens of another country and not slaves at all. With help from James Covey, who speaks both Mende and English, Baldwin is able to start communicating with Cinque. The judge rules in favor of the Africans, but the case is eventually appealed to the Supreme Court. At this point, former U.S. President John Quincy Adams makes an impassioned and eloquent plea for their release, and is successful.

FBI Regional Bureau Chief Gordon Cole (David Lynch) sends Agents Chester Desmond (Chris Isaak) and Sam Stanley (Kiefer Sutherland) to investigate the mysterious murder of Teresa Banks in the town of Deer Meadow. They receive mysterious clues from Lil the dancer, most of which Desmond later explain to Sam. However he declines to explain the blue rose pinned to Lil's red dress. After difficulty with the local sheriff's department, Desmond and Stanley view Teresa's body at the morgue. They realize that her ring is missing and the letter "T" has been placed under her fingernail. The Agents question the town residents about Teresa, but come up with few clues. Stanley leaves Deer Meadow, while Desmond remains behind. Desmond discovers Teresa's missing ring under a trailer. As he reaches out to it, the screen fades to black.

A Florida con man named Thomas Jefferson Johnson uses the passing of the longtime Congressman from his district, Jeff Johnson (who died of a heart attack while having sex with his secretary), to get elected to the United States Congress as a freshman Congressman, where the money flows from lobbyists. Omitting his first name, and abbreviating his middle name, he calls himself "Jeff" Johnson. He then manages to get on the ballot by pitching a seniors organization, the Silver Foxes, to nominate him as their candidate for office.
