Due to an unfortunate accident during the Spring of April 6, 2009, Makoto Yuki (Akira Ishida) arrives in the city late at night on a delayed train. Upon disembarking at midnight, a strange phenomenon grips the city—shutting down all forms of technology and causing humans to become encased in coffins. Unperturbed, Makoto casually makes his way to the Iwatodai Dormitory where a mysterious boy (Akira Ishida) greets him with a contract after which he meets fellow dormmates, Yukari Takeba (Megumi Toyoguchi) and Mitsuru Kirijo (Rie Tanaka), albeit the pair weary of his arrival at midnight.

The movie starts with SEES' battle in a full moon phase on July. Junpei Iori, Akihiko Sanada, and Mitsuru Kirijo are fighting the Shadow Arcana Hierophant with Fuka Yamagishi providing tactical support for them. Meanwhile Makoto Yuki and Yukari Takeba are captured by the Shadow Arcana Lovers and under its spell but eventually free themselves from it. Defeating the Hierophant, Junpei, Akihiko, and Mitsuru regroup with Makoto and Yukari, and they defeat the Arcana Lovers. Unbeknownst to them, they are observed by three mysterious people. Makoto and the others goes to Yakushima for a break and they spend most of the day playing at the beach. While trying to flirt with women under Junpei's insistence, Makoto encounters a mysterious blonde haired girl. At night, Mitsuru's father, Takeharu Kirijo, gathers everyone and reveals that the Dark Hour and the Shadows were created by an accident caused by Mitsuru's grandfather Kouetsu Kirijo and Yukari's father Eiichiro Takeba in an attempt to create a device that could manipulate time. He shows a video left by Yukari's father, who reveals that SEES can end the Dark Hour by destroying the twelve Arcana Shadows. This revelation shocks Yukari who feels responsible for her father's sin, but Makoto comforts her. Entering the Dark Hour, Makoto and Yukari are attacked by Shadows and are almost killed until the blonde haired girl from earlier, revealed to be a Persona user, saved them. Shuji Ikutsuki introduces the girl as Aigis, a 7th Generation Anti-Shadow Suppression Weapon developed by the Kirijo Group, and she joins SEES.

The film opens with Tomoki and the rest of the New World Discovery Club in the middle of another unusual, if not typical, situation. A giant chicken, about whom Tomoki apparently forgot, wreaks havoc on Sorami City, so Tomoki, via one of Ikaros' cards, has Sohara grown to giant size to fight the chicken, which she defeats, but then promptly steps on Tomoki for staring up her skirt. The film then switches to Daedalus who explains more about the Angeloids and their history, and then to a scene where an Angel is asleep in a pod. On Earth, Hiyori Kazane, a resident of Sorami City and the film's main heroine, introduces herself and explains how she met and fell in love with Tomoki, while also narrating about how she took part in several events from the two previous anime seasons, all the while observing Tomoki and his friends, and even becoming acquainted with most of them.

Attracted to Yosho, two agreed to meet to play together during the annual Startica celebration on Jurai; she was driven away by the palace guards and she hated Yosho for it. 700 years later, Yuzuha wakes up within the underworld and discovers that Yosho is alive and on Earth, celebrating Christmas with the family and the ladies that had gathered around Tenchi. She believes Tenchi Masaki is a charmer due to the fact he is surrounded by so many girls; she decides to send Tenchi a present. She obtains a lock of Tenchi's hair and takes a piece of her own to a created a girl that's part human, Juraian, and demon to entertain her mischievous nature.

The year is 1996, one year after the events of Tenchi Universe. After being defeated by the Jurai Emperor and the Galaxy Police (GXP) centuries ago, the monstrously powerful Super A-1 class criminal, Kain, was permanently imprisoned in a subspace container of the GXP's headquarters. However, Kain managed to escape and used his time-space powers to destroy GXP HQ. He then set his sights on Earth and travels back in time to take his revenge on Jurai's royal family. Before the GXP was wiped out, they managed to broadcast a warning about Kain's escape, but due to its weak signal, both Kiyone and Mihoshi didn't comprehend the gravity of the situation.

In the year 1999, the alien spacecraft SDF-1 crashed on Earth, followed ten years later by the alien Zentraedi, seeking to reclaim the vessel for their rulers, the Robotech Masters. The First Robotech War erupted over the vessel, ending with victory for humankind, at the cost of the SDF-1 itself. Now, in 2027, the Robotech Masters themselves arrive in Earth’s Solar System, aiming to recover the ship’s still-functional mother computer, being studied at Earth’s Robotech Research Center in Japan. The Masters launch a covert attack on a small human settlement, killing Colonel B.D. Andrews of the Army of the Southern Cross and secretly replacing him with a clone. Following a disastrous attack by the ASC on the Masters’ flagship, the Andrews clone proposes that the military take charge of use the mother computer to formulate a defense against the Masters. When his proposal is approved, he secretly begins beaming the contents of the computer’s database to the Masters, after which they plan to destroy the Earth.
