In 1967, the Shah of Iran, Mohammed Reza Pahlavi, visits West Berlin to attend a performance at the Deutsche Oper. Angered at the Shah's repressive policies in governing Iran, a number of young Germans show up to protest his appearance. The German police and the Shah's forces attack the German protesters and one of them, Benno Ohnesorg, is shot and killed without provocation by Karl-Heinz Kurras.

The film tells the story of heiress Fisher Willow (Bryce Dallas Howard). Fisher returns home from overseas to find that her father has become a hated man in Memphis as he had intentionally blown up the southern half of his levee earlier that year, resulting in the deaths of 8-9 people and enormous property damage for anyone downstream. Fisher is to come out to society this season, but because of her father's reputation – and her inappropriate/wild behavior – she is unable to find a man willing to be her escort. Alice (Milla Jovovich) wakes up disoriented in a mansion. She wanders through the halls, where she defeats several obstacles, including a laser beam obstacle (from the first film) and a giant blade that falls from the ceiling. A group of martial arts and combat masters are invited to a fighting contest, "Dead or Alive", on an isolated island within an advanced complex, with the ultimate prize of $10 million. When they arrive, they are monitored by the island’s supervisor, Dr. Victor Donovan, who, aided by egghead Weatherby, is gathering data (using injected nano-sensors) from the fights for some mysterious project. To add to the situation, an assassin from Kasumi's colony, named Ayane, has followed Kasumi to kill her and wipe away the disgrace the princess has caused to the clan.

Physicist Dr. Reed Richards is convinced evolution was triggered millions of years ago on Earth by clouds of cosmic energy in space, and has calculated that one of these clouds is soon going to pass near Earth.
