When the film opens, a St. Bernard puppy and a large group of others are stolen from a pet store by two thieves, Harvey (Oliver Platt) and Vernon (Stanley Tucci). After meeting a dog during his escape from the thieves, the St. Bernard sneaks into the home of the Newton family. The workaholic father, George Newton (Charles Grodin), doesn't want the responsibility of owning a dog, but his wife, Alice (Bonnie Hunt), and their children, Ryce, Ted and Emily, convince him otherwise. While trying to name him, Emily (Sarah Rose Karr), plays a portion of Ludwig van Beethoven's Fifth Symphony and he barks along: thus they name him "Beethoven."

In 1991, the governments of the U.S. and China are on the verge of a major trade agreement, with the President of the United States due to visit China to seal the deal. The CIA learns that its agent Tom Bishop (Brad Pitt) has been captured trying to free a Briton, Elizabeth Hadley (Catherine McCormack), from a People's Liberation Army prison in Su Chou near Shanghai, China. Bishop is being questioned under torture and will be executed in 24 hours unless the U.S. government claims him. If the CIA claims Bishop as an agent, they risk jeopardizing the trade agreement. Exacerbating Bishop's situation is the fact that he was operating without permission from the Agency.

In early September, 1962, recent high school graduates and longtime friends, Curt Henderson and Steve Bolander, meet John Milner and Terry "The Toad" Fields at the local Mel's Drive-In parking lot. Despite receiving a $2,000 scholarship from the local Moose lodge, Curt is undecided if he wants to leave the next morning with Steve to go to the northeastern United States to begin college. Steve lets Toad borrow his 1958 Chevrolet Impala for the evening and while he's away at college. Conrad and Sally Walden live in the city of Anville with their single mother Joan Walden, who works for neat-freak Hank Humberfloob. At the house, Conrad trashes the house, causing their dog Nevins to run down the street in fright. Joan punishes Conrad for a week while re-cleaning the house. Their next door neighbor, Lawrence Quinn, whom Joan is dating to Conrad's dismay, brings back Nevins, and Sally is grateful. When Lawrence leaves, Joan is called back to the office again, leaving the kids with Mrs. Kwan, a lethargic babysitter, and making sure they are forbidden to enter the living room, which is being kept pristine for the upcoming party. Lawrence is constantly on the lookout for any mischief that Conrad is up to, as he wants nothing more than to send him away to military school for the rest of his life, earning Conrad the reputation of "troublemaker", while his sister is characterized as "perfect and well-behaved".

In 2003, Maya, a young U.S. Central Intelligence Agency officer, has spent her entire brief career, since graduating from college and being recruited for the agency, focused solely on gathering intelligence related to Osama bin Laden, leader of al-Qaeda, following the terrorist organization's attack on the United States in 2001. She is reassigned to the U.S. embassy in Pakistan to work with a fellow officer, Dan. During the first months of her assignment, Maya often accompanies Dan to a black site for his continuing interrogation of Ammar al-Baluchi, a detainee with suspected links to several of the hijackers in the September 11 attacks. Dan subjects the detainee to approved interrogation techniques, i.e., stress positions, hooding, subjection to deafening noise, sleep deprivation, waterboarding, and humiliation. After failing to get al-Baluchi to give up information on an attack in Saudi Arabia, he and Maya eventually trick Ammar into divulging that an old acquaintance, who is using the alias Abu Ahmed al-Kuwaiti, is working as a personal courier for bin Laden. Other detainees corroborate this, with some claiming Abu Ahmed delivers messages between bin Laden and a man known as Abu Faraj al-Libbi. In 2005, Abu Faraj is apprehended by the CIA and local police in Pakistan. Maya is allowed to interrogate him, but he continues to deny knowing a courier with such a name. Maya interprets this as an attempt by Faraj to conceal the importance of Abu Ahmed.

In 1935, Briony Tallis is a 13-year-old girl from a wealthy English family and has just finished writing a play. Briony attempts to stage the play with her three visiting cousins, twin boys and their teenage sister, Lola; however, they get bored and decide to go swimming. Briony stays behind and witnesses a significant moment of sexual tension between her older sister, Cecilia, and Robbie Turner, a servant's son (a man that Briony has a childish infatuation with). Robbie returns home and writes several drafts of letters to Cecilia, including one that is explicitly sexual and erotically charged (specifically, it uses the word “massive pudenda”). Initially written for the sake of humour, he does not intend to send it and sets it aside. On his way to join the Tallis family for dinner, Robbie asks Briony to deliver his letter, only to later realise that he has mistakenly given her the prurient draft. Briony secretly reads the letter and is simultaneously disgusted and jealous. She tells Lola of its contents and they call Robbie a “sex maniac” while debating whether to turn him into the police. That afternoon, Lola and her younger brothers meet a friend of the Tallis family, a wealthy chocolate manufacturer named Paul Marshall. Though he is much older than her, he excites Lola by flirting with her and treating her like an adult.
