The story revolves around a struggle to determine which of Satan's (Harvey Keitel) three sons will succeed their father as ruler of Hell. Adrian (Rhys Ifans) is the most devious, Cassius (Tom Lister Jr.) is the cruelest, and Nicky (Adam Sandler) is their father's favourite. Adrian and Cassius claim that Nicky's mother is a goat and torment him by controlling his body with their minds. A short time after the first film, Mavis (Selena Gomez) and her fiance Johnny (Andy Samberg) are married, with the approval of her father Dracula (Adam Sandler) and the world has become aware of (and unfased by) the existence of monsters. Mavis later reveals to Drac that she is pregnant and a year later, she gives birth to a son named Dennis (Asher Blinkoff), who befriends Wayne's werewolf pup daughter Winnie (Sadie Sandler). Nearing his fifth birthday, Dennis has yet to grow his fangs and Drac worries that his grandson might not gain vampire powers. Noticing the dangers of Transylvania, Mavis starts to consider raising Dennis where Johnny grew up, much to Drac's disapproval.

The film takes place in Australia and Vampire Rock, a rock formation shaped like a vampire head. There is a legend of a vampire named the Yowie Yahoo, who lives in the rock. The film starts at Vampire Rock where the "Vampire Rock Music Festival" is being set up. Many people are excited for it, but some don't think it should take place because it would anger the Yowie Yahoo. One such person is Malcolm Illiwara, even though his own grandson Daniel is the manager of the contest. One night, as Malcolm and his grandson watch a sure-to-win performer named Matt Marvelous, the Yowie Yahoo appears. The Yowie Yahoo and its three vampire minions capture Matt Marvelous and take him away. Everybody is scared, and Malcolm blames the contest for what happened.

Fred is treating the Mystery Inc. gang to share in his birthday present: a mystery cruise, compliments of his parents Skip and Peggy. While preparing for the ship launch, Scooby and Shaggy have a creepy encounter with a sinister-looking cloaked man, whom the duo are sure is up to no good. The gang meet the hyper Cruise Director, Sunny St. Cloud, and the captain, Captain Crothers. The Captain says they are bound for the Bermuda Triangle, and St. Cloud promises some creepy intrigue. A montage of sloppy "mysteries" that are staged by St. Cloud and Captain Crothers follow, which the gang solves with ease. This peeves the other guests, who have no mysteries to solve now. Soon they rescue a man lost at sea, who tells of an encounter with ghost pirates. The gang naturally assumes that this is a setup to another mystery. He is taken below deck as a man in a jetpack appears from the sky and lands on deck. He turns out to be Biff Wellington, an English billionaire who is known to be fun-loving yet eccentric. He plans to stay on the ship as well.

At a Tokyo museum of ancient history, Mr. Takagawa, the curator, and Kenji, a janitor, witness the resurrection of The Black Samurai, an ancient Japanese warrior whose armor was to be the newest exhibit at the museum. The next day, the Mystery Inc. gang arrives at Tokyo, where Daphne is to participate in a martial arts tournament at a prestigious school. The gang meet Daphne’s friend Miyumi, who explains the difficulty of winning the tournament and entering the school as a student. The gang and Miyumi take a fully functioning robotic plane to the school, which is run by Miss Mirimoto. After Daphne defeats Miss Mirimoto’s bodyguard, Sojo, and almost defeats Miyumi, Mirimoto tells her she shows promise as a fighter. Also at the tournament is Mr. Takagawa, who explains to Mirimoto that the Black Samurai has risen and will be after the Destiny Scroll, which is at the school. That night, during a feast, the Black Samurai and his Ninja warriors attack the school and steal the scroll. But Mirimoto explains the scroll was only a copy, and shows the gang the real one. Mr. Takagawa explains to the gang the legend of the Black Samurai.

Scooby and Shaggy are filming a mystery episode of their cartoon as they are running from "The Crabby Creature Of Creepy Crag" while Daphne and Velma are discussing the script outside. After Scooby and Shaggy fall on the ground after going through a catapult, they start getting tired of doing the same routine, and decide to become real movie stars ("The Name to Remember is Scooby-Doo"). They show the president of film, C.J., a pilot film called How Scooby Won the West, where Sheriff Scooby and Deputy Shaggy undergo the ornery Jesse Rotten. C.J. believes the film is a joke, and throws Shaggy and Scooby out, laughing. After the gang finds out Scooby is leaving the show, they protest while Shaggy tells how Scooby will become famous.
