Jilebi is a sweet story about confrontation between a middle aged village Sreekuttan (Jayasurya) and his city-bred nephews. Sreekuttan, is a village guy whose life is happily confined to his farm and crops. Far away, in the Dubai city, trouble brews for him in the form of his nephew and niece. From the first confrontation it becomes clear that both Sreekuttan and kids are fish out of water, other than their respective backgrounds. The tech-savvy kids are determined to make Sreekuttan's life miserable and others through mischief. Soon there vacation is over and leave their family home with Kuttetan to start schooling in Kodaikanal. The road trip to their new school leads to surprises - some sour, some sweet experiences, for both. Sreekuttan and the kids becomes close. At school they are met with Silpa(Ramya Nambisan) - kids mother, she angrily lambasts Sreekuttan and blames him and his village farming attitude and responsibility for being late for admissions. Sreekuttan puts Silpa in her place for her snobbish attitude and reminds her money doesn't make relationships change its inherent values. Later understanding her mistake Silpa let's her children join in a nearby school to her family house and fly's back from Dubai to Thrissur.

Michael Karthikeyan (Vijay Sethupathi) is a pizza delivery boy who lives with his girlfriend Anu (Remya Nambeesan). She is an aspiring novelist and is researching for writing a horror story, whereas Michael does not believe in supernatural powers, and is afraid of anything supernatural. Anu, keeps telling him that he would soon realize the presence of supernatural beings. At first, Michael is confused and scared, and his fears are confirmed when he comes to know his boss, i.e., the Pizza restaurant owner Shanmugam's (Naren) daughter is possessed by a spirit. Meanwhile, Anu becomes pregnant, and after a brief altercation, Michael and Anu get covertly married. One particular day, Michael goes out to deliver a pizza to a customer and returns to the restaurant in a state of shock while covered in blood; he is apparently injured, keeps constantly muttering Anu's name, and seems to be worried about her. When his boss questions him, Michael explains that he had been to deliver a pizza to a customer named Smitha (Pooja) in a bungalow and recounts the events that happened at the bungalow.

Madhavankutty (Sreenivasan) is a schoolmaster in a remote village. He is famous among students and his friends but his wife (Rajsri) keeps complaining about not helping her in house. The village is identity-less as the title suggests. So, when a theft happens in a moneylender's shop, everyone around is baffled. It gives sleepless nights to the panchayat president (Nedumudi Venu) and the police officer in charge of the area (Innocent). As they have no inkling about who the culprit may be, they device a plan to catch someone with a previous record. Madhavankutty is the sole eye witness as the shop is visible from the place where he lives. A major part of the story is devoted to showing how Madhavankutty dodges the pressure tactics of the police and counters their arguments. But after this incident, people start moving away from him and the film is about how the incident changes his life.

Dr. Ravi Tharakan (Prithviraj) is a renowned cardiothoracic surgeon working in a private hospital. Ayalum Njanum Thammil begins with a traumatised girl being brought to the hospital. Ravi decides to operate the girl for free, but much against the wish of her father. The girl dies during the surgery. Her father and a few local politicians accuses Dr. Tharakan for the death and protests in the hospital. Ravi is forced to flee through the backdoor, followed by the girl's relatives. He has an accident on the way and goes missing without any traces. The girl's death gains media attention and the police starts a thorough search for Dr. Ravi. The hospital management clears their hand by sacking Dr. Ravi but the chairman's private secretary Diya (Rima Kallingal) expresses dissatisfaction over the hospital's decision and starts a search on her own. She is very much attached to Ravi who had once convinced her the importance of following the ethics in medical profession. She meets Dr. Vivek (Narain) who is a very close friend and a former classmate of Ravi.
