Synopsis
The movie takes place fifty years before the game. Alteria is a land divided among humans, elves, beasts, and dragons. Decades ago, the elves and humans drove the beasts and dragons back into the Dark Mountains. Evil thrives on darkness and draws strength from it. Rage and fury gather in the gem possessed by the Black Dragon Karas, waiting for the dragon to reawaken.Actors

In 2065, Earth is infested by alien life forms known as Phantoms. By physical contact Phantoms consume the Gaia spirit of living beings, killing them instantly, though a minor contact may only result in an infection. The surviving humans live in "barrier cities", areas protected by an energy shield that prevents Phantoms from entering, and are engaged in an ongoing struggle to free the planet. After being infected by a Phantom during one of her experiments, Aki Ross (Ming-Na) and her mentor, Doctor Sid (Donald Sutherland), uncover a means of defeating the Phantoms by gathering eight spirit signatures that, when joined, can negate the Phantoms. Aki is searching for the sixth spirit in the ruins of New York City when she is cornered by Phantoms but is rescued by Gray Edwards (Alec Baldwin) and his squad "Deep Eyes", consisting of Ryan Whittaker (Ving Rhames), Neil Fleming (Steve Buscemi) and Jane Proudfoot (Peri Gilpin). It is revealed that Gray was once romantically involved with Aki.

Sharon Da Silva (Adelaide Clemens) and her adoptive father Christopher (Sean Bean), currently hiding behind aliases of Heather and Harry Mason, have spent the past few years moving from town to town and assuming different identities. Heather believes that they are on the run from the police because Harry killed a man in self-defense and that her adoptive mother Rose (Radha Mitchell) died in a car crash. In fact, Harry has been protecting her from the Order, a cult of Silent Hill, a town haunted by shifting dimensions. In Dèsser City, around one hundred years ago, a Pokémon named Hoopa Unbound appears boasting how strong it is. It summons Kyogre and Groudon from its interdimensional rings, battling them back and impressing the townspeople, and asking if they were surprised. But when it appears again, summoning Reshiram, Zekrom, and Regigigas, the battle between all the Legendary Pokémon begins to destroy the town. The townspeople cry out to stop, but Hoopa Unbound is too determined to show off. Suddenly, a man appears, an Arceus necklace around his neck, holding an item called the Prison Bottle. Hoopa Unbound is sucked into the bottle, saving the town and halting its rampage.

The movie starts with Junpei being kidnapped by a member of Strega, Chidori Yoshino, while Makoto and the rest are fighting Takaya, Jin, and the Shadow Arcana Hanged Man. As they're fighting, Makoto is knocked unconscious and sees a vision of Pharos, telling Makoto that he will be leaving despite Makoto's plead for him not to. Awakened, Makoto and his friends succeed in defeating the Shadow Arcana and save Junpei. Following the Shadow's defeat, Takaya and Jin retreat while Chidori is captured by SEES. The next day, Makoto and his friends along with Takeharu Kirijo decide to celebrate their victory for defeating all twelve Shadow Arcana and destroying Dark Hour. However, during the celebration party when the time reaches midnight, the Dark Hour started, shocking them. They then confront Ikutsuki at Tartarus, revealing that he had changed the recordings made by Yukari's father to lead them to defeating the twelve Shadow Arcana, which will bring the end of the world known as "The Fall". Using Aigis' controller, he controls Aigis to capture and crucify all SEES members except Takeharu whom Aigis holds at gunpoint. Takeharu breaks free and shoots Ikutsuki, but he is fatally shot as well by the latter, killing him. Just before Aigis could kill them, she regains control of herself and instead frees her friends. Cornered, Ikutsuki falls to his death from the tower due to his gunshot wound.

In the royal city of Nasaf, the king Sharaman rules the nation of Persia with the help of his brother Nizam. The king goes on to have two sons named Tus and Garsiv. One day in the marketplace, an orphan boy named Dastan protects his friend, Bis, from being executed by Persian soldiers. The king sees Dastan's bravery and adopts him, making him a prince of Persia. Years later, Dastan is a grown man and is still up to his rebellious ways. However, he remains faithful to the empire. When Nizam receives proof that the city of Alamut is supplying weapons to Persian enemies, he and Tus plan to attack with Garsiv leading the siege. Ignoring Tus’ command, Dastan and Bis breech Alamut on their own, and destroy most of the city. Meanwhile, the princess of Alamut, Tamina, orders her servant Asoka to take a special dagger out of the city and protect it at all costs. During the battle, Dastan and Asoka cross paths and fight; Dastan ultimately wins. He then finds the dagger and keeps it.

The Genesect Army comes to a mountainous, snowy area that used to be their home. However, three hundred million years have passed, and it is no longer habitable. Suddenly, an avalanche occurs, but Mewtwo arrives and manages to save four of the five Genesect. Mewtwo peers into the mind of the Douse Drive Genesect and learns what they are looking for: their home. The Red Genesect, whom Mewtwo was unable to save, then appears and attacks Mewtwo, and the Genesect Army flies off. Later, they see the skyline of a large city and mistake it for their home, leading them to travel there.
