À Paris en 2020, les surhommes sont désormais parfaitement intégrés à la société. During Christmas 1955, an 11-year-old Hellboy is told a bedtime story by his adoptive father, Trevor Broom, involving an ancient war between man and magical creatures, started by man's greed. After defeat of the magical creatures' forces, the master of the goblin blacksmiths offers to build an indestructible mechanical army for the elven King Balor. Encouraged by his son Prince Nuada, Balor orders the building of this Golden Army. The humans are devastated by the army. Balor is ridden with guilt and forms a truce with the humans: Man will keep his cities and the magical creatures will keep their forests. Nuada does not agree with the truce and leaves in exile. The magical crown controlling the army is broken into three pieces, one going to the humans and the other two kept by the elves.

Gus Gorman, a chronically unemployed loser, discovers he has a talent for computer programming and gets a job at the Metropolis-based conglomerate Webscoe. In a series of flashbacks played in reverse chronological order it is related that in 1939, Professor Trevor Bruttenholm investigated a series of murders in Eastern Europe. Erzebet Ondrushko, a vampire who bathed in the blood of innocents to stay young, was responsible. She had sold her soul to the Queen of Witches, the goddess Hecate, and had just kidnapped the fiancee of one of the townsmen. When the search party confronted Erzebet in her castle, all members of the party were horribly killed, and Bruttenholm was left to face her alone. In the metropolis of Champion City, the would-be superhero team of Mr. Furious (Ben Stiller), The Shoveler (William H. Macy), and The Blue Raja (Hank Azaria) attempt to make a name for themselves, but their suspect skills make them ineffective, and they find themselves upstaged by the city's most successful superhero, Captain Amazing (Greg Kinnear). The film's plot revolves around Kanthaswamy (Vikram), who is an Income Tax officer in the CBI, and his friends, granting the wishes of the needy who write letters to a local Lord Muruga temple by disguising himself as an anthropomorphic rooster. During a CBI income tax raid, he discovers a stash of black money owned by Ponnusamy (Ashish Vidyarthi), a rich and corrupted entrepreneur. Ponnusamy pretends to be paralysed to escape the questioning. Angered by the news that her father is paralysed, Ponnusamy's daughter, Subbulakshmi (Shriya Saran) goes after Kanthaswamy to seek revenge by pretending to be in love with him. Kanthaswamy, knowing Subbulakshmi's real intentions plays along in the game. This forms a cat and mouse chase between the two. In a comical role, Thengakadai Thenappan (Vadivelu) is also sought after by a local police inspector who tries to solve the mystery of "Lord Muruga saving the people". The fate of Kanthaswamy's disguise leads into the climax of the story. The local police inspector was able to bring out the truth that a CBI is involved in the role behind the secret work of helping the needy people although he was not able to confirm it. Kanthaswamy finds the password of Subbulakshmi's family bank account, in which the black money is illegally saved. He tricks Subbulakshmi into revealing the password and answers for the security questions indirectly. Kanthaswamy finally transfers the money to his account which would be used for helping the poor and needy people. Ironically, in the end, Subbulakshmi's father was paralysed at the end knowing that the password which was used by him to access his black money was changed. After that Subbulakshmi and Kanthaswamy were married and were living in northern India. Kanthaswamy saw some letters tied to a tree, just like the ones at the Lord Muruga temple. He reads one and puts it into his pocket with a secret smile, which meant he will pursue being the anthropomorphic rooster again.
